Many Cipher Peons in Pokémon XD: Gale of Darkness have Shadow Pokémon.
Cipher Peons serve the same purpose of the Team Rocket Grunts or Team Magma or Aqua or Galatic Grunts. These grunts will either be blocking the way, jumping from the ceiling, or running from nowhere to stop players while they are in Cipher controlled areas.
The player will face the first Cipher Peon in the game: Cipher Peon Naps when they are attempting to kidnap Professor Krane. This is also the first time the player has a chance at snagging a Shadow Pokémon, a Teddiursa. After the battle the trio of peons flee.
The next time the player will see the cipher peons is when they head to the Cipher Lab to rescue Professor Krane, The six Hexagon Brothers come out of the Lab as you arrive. It is only necessary to defeat one of them to advance, but since all six brothers have a Shadow Pokémon, it is recommended to challenge all of them. Going through the Lab the player will face 11 Cipher Peons and Cipher Admin Lovrina.
The next face off occurs when Cipher invades the ONBS Headquarters in Pyrite Town. In order to reach Nett at the top of the building the player will have to go through 10 Peons, before facing the Commander.
The four face off begins when the player discovers the secret of Phenac City (this is not a guide, so I'm not going to spoil anything). There are 4 Peons disguise around the city, you will also face 2 Peons and the 6 Hexagon Brother again, after that there are 8 more Peons in the city before the Admin, Snattle.
When the player finds the wreckage of the S.S. Libra, they will have to battle Cipher Peon Smarton while the other two escape.
When the player finally recovers the stolen Snag Machine, they will have to go into the Cipher Key Lair. There are 14 Peons in the Lair before the player faces the third Cipher Admin, Gorigan.
After multiple side quests, the game finally goes to the ending area, Citadark Island, which is guarded not just by the Cipher Peons, but various trainers as well. The player must face all three previous Cipher Admins, Lovrina, Snattle, and Gorigan, again, as well as Cipher Admins Ardos and Eldes.
In all, there are 80 Cipher Peons in the game that the player will have to defeat in the various areas.
Most of the Peons, save the Hexagon Brothers, have the usual white armor, by appearance there appears to be both male and female peons. All Peons use a random set of Pokémon and occasionally a shadow Pokémon.
Most have little to no noteworthy attributes and thus have been listed together.
