Geography
Cliff Cave has three floors. The lower floor contains breakable rocks. However, they do not appear until the player has acquired the National Pokédex. Inside Cliff Cave, the player can either go up or down; each path contains its own perks. Going down and out from Cliff Cave leads the player to the sea; where the only tall grass on Route 47 can be accessed with Waterfall, and Embedded Tower can be accessed with Rock Climb. The upper path will take travelers to Route 48 and the Johto Safari Zone.

Pokémon Adventures
HeartGold & SoulSilver arc
The Cliff Cave first appeared in Dealing With A Koffing Fit, where it was revealed that Team Rocket had a base inside it. Over the years following Giovanni's disappearance, Carr had gathered weapons, equipment, and former Team Rocket members into the hideout, intending to revive and take control of Team Rocket himself. However, he was soon overthrown and imprisoned by the four Executives. Later, Proton was seen in the base, conducting his search for the Sinjoh Ruins. After Petrel had lost the Plates he had been gathering to Silver, the imprisoned Carr revealed to him that Silver was Giovanni's son, giving Petrel the idea to pretend having saved Silver from the other Executives and become Giovanni's right-hand man.
