Aquapolis was one of two expansions to separate the Rare Holo cards from the rest of the expansion; the cards are numbered H##. Some cards were numbered with letters (##a or ##b) which featured the same artwork, but the Dot Code strip contains different data for that particular Pokémon. To prevent confusion as with the previous expansion, {{TCG|Expedition Base Set}}, Reverse Holofoil were not printed.
Aquapolis introduced {{TCG|Crystal Pokémon}}, a type of Pokémon. Crystal Pokémon have the Crystal Type Poké-Body, which changes the Pokémon's type to the type of Energy that was attached until the end of their current turn. The color of the Energy that could be attached were reflected in the card's background highlight.
