A long time ago, on a clifftop, a woman called Aila tries to convince Jan not to leave but Jan promises her that he will be the Legendary Pokémon Yveltal and asks her to wait for him before sending Jan (SS036) into the air before riding out on his Jan (SS036), leaving Aila behind. In the present day, Professor Sycamore is walking towards some ruins and stops to look at a picture of a Maiden Statue. At the ruins, Alexa and Alexa are documenting as a group of workers are doing some excavating when Professor Sycamore arrives on scene and they greet each other. Alexa asks Professor Sycamore if he is here to investigate the ruins with Professor Sycamore confirms, saying that it is the find of the century as they are the ruins that can confirm the truth of a Kalos legend but didn't expect it to be found at such a high altitude whilst Alexa is amazed that they hadn't been discovered before. Professor Sycamore asks about the location of the Maiden Statue and Alexa takes him along a passage to where it is, explaining that it was accidentally discovered by satellite image, a temple like structure overgrown by nature and because of the treacherous location, it took some time for a research team to arrive. Professor Sycamore asks Alexa on why she accompanied the research team who replied that through the discovery of various artifacts, they had known that an ancient civilization had lived here which had become the foundation of civilization in Kalos and wanted to report on the lives of people and Pokémon who were living at the time. Arriving at the location, Professor Sycamore spots the stone statue of Aila as described in the legend of Kalos. Alexa says that it was as if someone took a picture of her life and carved it into stone as Professor Sycamore brings up the historical records and tells Alexa that they have come to known this part of the legend as the Stone-Eyed Maiden. Looking at her hair and necklace, Professor Sycamore notes that the records show perfectly matches the statue, much to Alexa's surprise as Professor Sycamore says that for a long time, people have debated as to whether or not what was written had actually taken place or fabricated by someone during ancient times and now that they have the statue, they may get the answer. Alexa asks Professor Sycamore if that means the statue wasn't a figment of someone's imagination and didn't base it on the records which Professor Sycamore says can't be ruled out but Aila's expression doesn't make it an ordinary statue and that the Stone-Eyed Maiden actually existed and the one responsible for turning her to stone was the Destruction Pokémon Yveltal. Professor Sycamore tells Alexa that the symbol in the records resembling a Y is a reference to Yveltal and from the drawings they have of it, they look the same.

Professor Sycamore tells the story of two different people from two different social classes, a young poor man called Jan and Aila, the daughter of the village chief who met and fell in love with each other whilst at the same time, the oracle of the village Olympica had made a prediction that Yveltal would descend upon the land and absorb the life force of all living things before its life will come to an end, before becoming a cocoon once more and tells the villagers that it would be impossible for them to escape this fate. Professor Sycamore continues the story saying that once Aila's father learnt of the prophecy, he ordered Jan to defeat Yveltal in order to protect the city with his daughter's hand in marriage as his reward for success. In the past, before Jan set off, Aila tells Jan that he doesn't have to listen to her father's promise, noting that Yveltal is extremely dangerous and no one will be able to defeat it so not to try and as Jan sets off, asking her to wait for him, Jan is alerting by a screeching noise and turns around and sees that Yveltal has appeared behind Aila and goes to protect Aila. Aila tells him to stay away as Jan fires several arrows from his bow at Yveltal before ordering Talonflame to attack with Flame Charge but Yveltal strikes Talonflame with Oblivion Wing, turning it into stone as it falls towards the ground as Oblivion Wing turns the temple to stone as Jan goes to attack Yveltal, Yveltal fires another Oblivion Wing at Jan but Aila runs in front of the attack, turning to stone as Jan is thrown off the cliff as Yveltal flies away. Alexa asks what became of Yveltal afterwards and Professor Sycamore says that just as the prediction said, Yveltal turned into a cocoon and absorbed all of the life forces around it, leaving the land barren, allowing Yveltal to enter a long slumber. The cocoon fell into a river and sunk before the water. Jan had climbed back up the cliff and saw that Aila had turned to stone and becomes upset and strokes her stone face. Alexa asks if they know where Yveltal is now and Professor Sycamore says that the theory is that Yveltal wakes every 1,000 years but right now, they are uncertain whether is awake and active. In the past, Jan and Gogoat are still by Aila's statue when they are approached by Olympica and her two Olympica who informs him that the precious few that survived have left and will be leaving as well as Jan asks her why this had taken place but Olympica says that there is once chance of rescuing Aila and says that Xerneas may be able to bring her back and explains that Xerneas is Yveltal's equal, known as the Life Pokémon and that when Xerneas transforms into a large tree, it shares its power with the land and that sharing can bring the most barren land back to life. Jan asks Olympica if she knows where Xerneas is and instructs him to find a forest that glimmers like a rainbow as wherever Xerneas is, that forest flourishes.

Back in the present, Alexa takes this to mean that the symbol X is a reference to Xerneas as Professor Sycamore explains that Jan visited many lush forests but because Xerneas is constantly on the move, Jan was never able to find it and time passed by mercilessly. In the past, his Gogoat became tired as Jan tells it that they can't stop and until they find where Xerneas is and they keep going into a forest where purple fog begins to surround them and finds an injured Scatterbug lying on the forest ground. Jan picked Scatterbug up, noticing that the forest they are in is lifeless and wonders if Yveltal is around as an old man approaches him carrying several Scatterbug so Jan asks him to tell him what has happened who mentions that the people of a man called Veofum came and dragged Xerneas away. In the present, Professor Sycamore tells Alexa that the man who took Xerneas away was the ruler of a small kingdom with the goal to manipulate Xerneas' power for his own purposes and Alexa realizes that because Xerneas was taken away, the forest became barren. In the past, Jan rides Gogoat through the forest and approaches the kingdom where Veofum isn't happy that despite bringing Xerneas to his kingdom, nothing is flourishing as it should and guesses bestowing eternal life is nothing more than a worthless illusion and orders his Advisor to set the tree on fire at it is useless to him and orders the soldiers to light the tree with their torches which they do as Jan rides into the kingdom, shouting at them to stop but is stopped by the soldiers as the Advisor tells him that he has no right to be here as Jan begs them to put out the fire and release Xerneas but Veofum says that Xerneas belongs to him and he can do whatever he wants with it as Jan protests saying that making Xerneas suffer will only bring misfortune and pain which Veofum finds nonsense and orders his men to get rid of Jan as lightning strikes and several Zygarde List of Pokémon with form differences start to appear which causes the soldiers to worry as Veofum tells them there is nothing to worry about and to remain calm and the Zygarde Cells are collected and everyone watches as Cells 50% Forme appears before them. In the present, Alexa realizes that Zygarde appeared as Professor Sycamore mentions that the symbol like a Z is a reference to Zygarde as in the past, everyone ran away from Zygarde as Professor Sycamore explains that Zygarde watches over Kalos' ecological system and unleashes its fury on those who try to destroy the system and it attacked the kingdom with Land's Wrath, destroying it.

Alexa notices that it is like the human immune system and how it tries to heal irregularities in the body and bring it back into balance which Professor Sycamore confirms, saying that Zygarde is known throughout the land as the watcher of Kalos and eradicates harmful situations as back in the past, Zygarde returns to its Cells as Gogoat approaches Jan who watches as the tree becomes Xerneas and Jan, realizing what has happened begs Xerneas to use its power to help him but Xerneas ignores him and walks away as Jan begs Xerneas for help. Jan returns to Alia's statue and closes his eyes become coming to the realization that some day in the future, the land destroyed by Yveltal will become lush and comes to the decision to protect the land alongside Alia and moves Alia's statue to another location and goes about planting seeds as Professor Sycamore explains that Jan recorded everything he saw and experienced which makes Alexa realize that is what has been passed down to them but Professor Sycamore continues his story saying that over time, the land got hit by drought and became barren and devoid of life once more and in the past as Jan comforts Gogoat, a light appears and he spots Xerneas looking at him. Jan watches as Xerneas emits its aura and the barren land returns to its former glory before noticing that Alia remains a stone statue before turning to Xerneas who walks away. After explaining this to Alexa, Professor Sycamore mentions that he believes that both Xerneas and Yveltal are incarnations of nature that take care of the land as part of their purpose, but when the natural order is undone, Zygarde appears in order to balance it and that all three powerful Pokémon preside over the circle of life and thinks that it is possible that Zygarde Cells maybe watching over them now and tells Alexa who is looking around that they are not normally seen but are all over the Kalos region which was proven during the incident with Team Flare. Alexa asks if there is any idea what became of Jan after that but Professor Sycamore says the legend says nothing about Jan's fate which Alexa says means that only Aila knows as Professor Sycamore mentions another possibility that Zygarde was also watching and asks Alexa to show him the rest of the ruins and they depart with Alexa saying she'll introduce him to the research team and Professor Sycamore thanks her for it.

In the past, a now elderly Jan is sleeping with Gogoat next to Aila's statue when a young girl with a Dedenne approaches as Jan wakes up, asking the girl if he can help her. The girl asks him if he always takes a nap around here and Jan replies that he was having a conversation with the statue that thanks to Xerneas, the season has bloomed once more and mentions that a long time ago, he met the three legendary Pokémon which amazes her and that the forest remains lush thanks to all three of them as the girl invites him back to her house so she can hear more about his stories but Jan doesn't want to leave, saying he wants to stay because of Alia and will always remain here and returns to his nap before thanking the girl for the chat.
