:::::It doesn't seem that hard. Just make a list of Pokémon that do not appear in either of the other games in each trilogy. You could still use rowspans, i.e. have Seedot/Nuzleaf rowspanning Ruby and Emerald, rather than simply sitting in Sapphire and causing truckloads of confusion.
