Clemont and Bonnie gave chase, eventually falling down to a series of abandoned subway tunnels underneath the city. Clemont and Bonnie discovered Bunnelby, who split the apple into even shares for its friends. After their meal, however, they are attacked by a wild {{p|Diggersby}}, who was trying to take the abandoned subway car as its own. While Bunnelby tried to battle Diggersby, it was clearly outmatched. Using his Aipom Arm, Clemont managed to remove Bunnelby from the Digging Pokémon's reach and escape with it, Bonnie and the rest of Bunnelby's friends.
 
After running away, Clemont and Bonnie treated Bunnelby's wounds with a {{DL|Potion|Super Potion}} and some bandages. Regaining some of its strength, Bunnelby immediately wanted to fight Diggersby again, but Clemont stopped it, saying the bully was too powerful to battle with a direct approach. Instead, Clemont and Bonnie demonstrated ways for Bunneby to use its evasive skills, {{m|Double Team}} and {{m|Dig}} to dodge its powerful attack, and use its strong ears to defend itself. Challenging Diggersby to another battle, Bunnelby put these strategies to good use, defeating Diggersby, causing it to leave frustrated, refusing Bunnelby's offer to reconcile.
After treating and helping Bunnelby overcome Diggersby, he used his Clemontic Gear's Running Generator to power a Subway Car out of the Collapsing Tunnels, allowing him, Bonnie, Bunnelby, its friends and the now good Diggersby to be free. Bunnelby, with the blessing of its friends, later joined Clemont's team as they left to return to Lumiose, causing Clemont to cry tears of joy.
 
Bunnelby's victory was short-lived however, as tremors began to shake the abandoned station. Clemont realized that the subway station's demolition was beginning, and that the group had to escape immediately. Discovering that Bunnelby and its friends did not want to leave their subway car home, Clemont brought out his Clemontic Gear's Running Generator, restoring power to the car, allowing them to ride the car to safety outdoors at the end of the track. Before they could get the train running, however, the track was blocked by a large boulder. Diggersby returned, using its powerful ears to move the boulder, and bashfully accepted Bunnelby's offer to help with the escape. As the train moved, Bunnelby moved to the front of the car, using its {{m|Mud Bomb}} to help flip the train switches to direct the train to its destination.
 
Having arrived at a distant abandoned train station on the outskirts of the city, Clemont and Bonnie said goodbye to Bunnelby, its friends, and Diggersby, and left them to their new home. Noticing Bunnelby's sadness, its friends, including Diggersby, insisted it join Clemont. Wiping away its tears, Bunnelby said goodbye, and ran to Clemont's side. After capturing it, Clemont called it back out, saying he was very touched Bunnelby had chosen to stay with him, and began crying tears of joy. Toegether, Clemont, Bunnelby, and Bonnie returned to [[Lumiose City]].
