With the plot tweaks in the new game, I'm almost left to wonder if ''it'' refers to the super-ancient Pokemon of each version. At least from my playthrough of Alpha Sapphire, I recall Archie talking about how they needed to use a drill based on the ancient Kalos ultimate weapon to get through the seal on the Seafloor Cavern. It could just be Kyogre/Groudon sealing itself away, but I can't help speculate that the ancients used the regis to seal away the source of the extreme weather.
