As the group walks through fog, Ash wonders where they are going, while Iris and Cilan comment that they have never really found their way at all. Suddenly, Pikachu calls out, seeing something approaching. They initially mistake the mysterious shadow for a person, but Ash and Cilan find that it is just a dazed Audino. Ash checks Audino on the Pokédex, though Cilan mentions there is something wrong with it. After many attempts to ask Audino what is wrong, and for directions, Audino ignores them and walks away.

After Audino goes away, the fog clears, exciting the group. However, they are confronted by an Officer Jenny and two Trainers named Christie and Doyle, who declare that they are under arrest. Both Christie and Doyle shout at them, claiming that they are the ones responsible for the disappearances of several Audino. The group protests, but the boy tells his Solosis to use Psychic; it obeys and lifts them off their feet. The group proclaims their innocence. Cilan tries to explain to Officer Jenny that he is the Striaton City Gym Leader and for her to confirm it. After making a phone call, Officer Jenny confirms that they haven't done anything wrong and apologizes. She then explains that many people's Audino have gone missing, and are possibly getting stolen. The kids accompanying Officer Jenny, Doyle and Christie also apologize for the accusations. Doyle then reveals one of the missing Audino is his grandfather's. He then gets angry again and berates the "evil organization" that is behind it. Christie asks what the evil organization could be doing, while her Gothita agrees. Doyle thinks for a while, and says that they possibly want to make a healing organization, something Christie doesn't think is likely. Officer Jenny quickly breaks up the subsequent squabble.

The kids accompanying Officer Jenny, Doyle and Christie also apologize for the accusations. Doyle then reveals one of the missing Audino is his grandfather's, and that's why he is so determined to find the Pokémon. Christie and Doyle have a childish squabble over who is going to solve this mystery, which Officer Jenny quickly breaks up.

Suddenly Officer Jenny receives a radio callout, so she and the others rush over to the local Pokémon Center where Nurse Joy's Audino has also disappeared. Jenny reveals that so far four Audino have gone missing. Cilan becomes interested and decides to help on the case, claiming it is "detective time". Ash and Iris decide to help too, so they all split into pairs: Ash and Doyle, Iris and Christie, and Cilan and Officer Jenny. Before all of them could leave, Officer Jenny gives them a tracking device to put on the area’s three remaining Audino and a screen to monitor where they are going. All of them agree and head off.
Suddenly Officer Jenny receives a radio callout, so she and the others rush over to the local Pokémon Center where Nurse Joy's Audino has also disappeared. Ash declares that they are going to help too. Cilan in specific becomes really invested, claiming it is "detective time". Jenny reveals that so far four Audino have gone missing. Doyle then gets angry and berates the "evil organization" that is behind it. Christie asks what the evil organization could be doing with all those Audino. Doyle thinks for a while, and says that they possibly want to make a healing organization, something Christie doesn't think is likely as it doesn't sound that bad to begin with. She, on the other hand, suggests that the culprit is a Psychic-type Pokémon, or, at least, a Pokémon that knows a Psychic-type move. Cilan agrees with her, remembering the trance-like state the Audino they found on the forest was in, something he deduces to be the effect of Hypnosis.

After all three pairs provide the three remaining Audino with the tracking devices, all three Audino suddenly wander off on their own accord, and not even Poké Balls can restrain them. While all three pairs are chasing their respective Audino, they suddenly hit a crossroads and meet up with each other, much to their surprise. Doyle and Christie have their Pokémon use Psychic and Telekinesis which manages to stop two Audino from wandering any further. However the third one gets away, and its tracker has fallen off. Cilan suspects the culprits behind the disappearances are aware of the group’s actions. After learning that the tracking chips rely on sound waves, Cilan claims that the thieves must be using low-frequency sound waves to attract the Audino. With more consideration, Cilan tells Ash to bring out his Roggenrola because it is sensitive to frequencies.
Officer Jenny reveals that there still are three more Audino living in the town, so they all split into pairs: Ash and Doyle, Iris and Christie, and Cilan and Officer Jenny. Before all of them could leave, Officer Jenny gives them a tracking device to put on the area’s three remaining Audino and a screen to monitor where they are going. All of them agree and head off.

Following the in trance Audino and Ash's Roggenrola, the investigative team comes to a ladder. The Audino scale the ladder before pulling it up, effectively stopping Ash and the others from following. Ash unsuccessfully tries numerous times to go and follow them, but to no avail. Doyle then has Solosis use Psychic to transport him and the others to the top. They next see the Audino walking along a bridge. They attempt to walk across the bridge as well, but the Audino destroy it with Psychic. Doyle tries to get his Solosis to use Psychic yet again to carry them across, but Christie interrupts and tells her Gothita to use Telekinesis, which has the same effect.

After venturing further, Roggenrola leads them to an abandoned wind farm base area. Inside TRT are thrilled with their successful scheme, they praise Dr. Zager's genius idea of using sound waves to attract the Audino while jamming any tracking devices. James explains that Zager plans to use the Audino to create a superior radar system. As two more Audino step into the captives’ cage, Cilan confronts the evil trio. Team Rocket break into their motto before bringing out Jessie and James to attack everyone. Doyle and Christie use their Pokémon to fight back. Solosis uses Confuse Ray on Woobat before Gothita knocks it down with a Psyshock. Yamask fires a Shadow Ball, but Solosis dodges and retaliates with Night Shade. Roggenrola whips up a Sandstorm, only to be blown into a wall by Woobat’s Gust attack. Ash has Roggenrola attack the machine that is keeping the Audino captive with Stone Edge, which destroys it and sets the Audino free. The Audino angrily deliver multiple attacks at Team Rocket. The trio then retreats with jetpacks, much to Officer Jenny's dismay. Doyle and Christie ask Officer Jenny who helped out more, and she explains to them that Roggenrola was really the one who helped solve the case the most. The two kids sigh at the response.
