Years later, the pressure from the press and gossip from people has caused X to become a shut-in that refuses to leave his room. Despite his friends' daily efforts to get him outside, he refuses because of his fear of having the public's eye on him. Y attempts to try and persuade X to come out with various stuff from around Kalos, but he refuses each time, angering her. Soon after, Y is approached by [[Alexa]], a reporter, and her sister [[Viola]], a photographer. They explain that they wish to interview Y, as she is an up-and-coming Sky Trainer. Y tells the two that she hates reporters because they're the very reason why X refuses to come out of his house.


Suddenly, the Legendary Pokémon {{p|Xerneas}} and {{p|Yveltal}} appear and begin destroying [[Vaniville Town]] in a battle against each other. Y tries to warn X about what is going on, but he ignores her once he sees Alexa and Viola recording the battle. Y takes the initiative and has her {{p|Rhyhorn}} get her friends to safety while she goes back to retrieve X. Upon arriving, she finds X being attacked by [[Team Flare]] for his [[Mega Ring]]. Although she tries to fight back, Y is easily knocked back and put in danger. Seeing all the commotion causes [[Kanga and Li'l Kanga|Li'l Kanga]] to get angry, which allows her to become Mega Kangaskhan with the use of X's Mega Ring. Li'l Kanga manages to easily fend off the Team Flare members and force them into retreating.

With the battle over and the Legendary Pokémon gone, the five friends group together in the rubble of their now-destroyed home town. They decide that with their homes gone, and certain things they need to accomplish, they all need to head off. Although X still refuses to go, Y tells him that he has no choice now that he's homeless. Y forces X into a new change of clothes and the five friends set off together.
Y debuted in ''[[PAXY01|An X-cuse to Come Out and Play]]''. She was first seen attempting to get X to leave his house and come outside. Later, the [[Legendary Pokémon]] {{p|Xerneas}} and {{p|Yveltal}} appeared in Vaniville Town and began fighting each other, causing mass panic and destruction. Y begged X to escape with her and their friends, but X refused when he saw the reporters [[Viola]] and [[Alexa]] filming the incident. Once Trevor, Tierno, and Shauna were taken to safety, Y returned to X's house, where she found the place under attack by [[Aliana]] and [[Mable]] of [[Team Flare]]. When [[Kanga and Li'l Kanga|Kanga]] was injured protecting X, Li'l Kanga reacted to X's [[Mega Ring]], causing it to [[Mega Evolution|Mega Evolve]] into Mega Kangaskhan. The innkeeper battles Y while Aliana and Mable attack X outside while he's alone. With Fletchy's assistance, Y manages to get outside and finds Aliana and Mable attempting to kidnap Li'l Kanga. Y informs X of what's going on and helps him fight off the two Team Flare members. When X's attempt to have Li'l Kanga Mega Evolve fails due to her being away from her mother, they instead use the {{p|Froakie}} and {{p|Chespin}} that Trevor got from [[Professor Sycamore]]. With the help of the two Pokémon and the Pokédexes, Y and X defeat Aliana and Mable as well as rescue their friends from the inn. They decide to run away from Aquacorde and hide from suspicious people by camping outside.

Y, Trevor, Tierno, and Shauna stayed at an inn for the night while X chose to stay outside and sleep in the tent on Y's {{p|Rhyhorn}}'s back. The inn turned out to be a Team Flare trap designed to keep Y and the others locked inside while Aliana and Mable attempted to take Li'l Kanga when X wasn't looking. Y managed to break free and inform X of the situation, but when he tried to Mega Evolve Li'l Kanga again, it failed. Having no other options, Y and X used the [[Croaky|Froakie]] and [[Marisso|Chespin]] Trevor received from [[Professor Sycamore]] to defeat the Team Flare scientists once again.

She makes a set of rules for the group to make sure that they don't get attacked by Team Flare again. They soon meet up with [[Viola]] again, who reveals her status as Gym Leader and offers assistance to them. Although distrusting of reporters, Y decides to trust Viola, and the others agree with her decision. The only exception is Shauna, who runs off frustrated that Y would go against her word to not trust adults. Shauna is later caught trying to steal Kanga's [[Kangaskhanite]] while she sleeps, but Y and Viola catch her in the act. The group later arrives in [[Lumiose City]], where they meet with [[Professor Sycamore]]. Y, Shauna, and Tierno are sent with Trevor to Lysandre Labs to get Trevor's Holo Caster fixed by Professor Sycamore's friend, Lysandre. Trevor becomes scared of Lysandre after seeing his silhouette in the pictures of the Vaniville incident, which makes him suspicious about the man's true identity. When Lysandre catches on, he questions Trevor's strange behavior and asks to see the photo. When Trevor refuses, Lysandre sends out his Pokémon to surround and threaten the group. Lysandre is stopped by [[Diantha]], who defends the group. After Lysandre leaves for other business, Y happily greets Diantha upon realizing that she is a famous actress. Y thanks Diantha for her help and goes to return to X with the others. They continue on to the Prism Tower where Professor Sycamore has a meeting with Lumiose Press. X notices something strange is going on inside after the interview ended and leads everyone inside to find Alexa being attacked by a Team Flare member that works as her editor-in-chief. X saves Alexa and battles the editor-in-chief while Y and the others take Alexa outside to safety. After the editor-in-chief is defeated, Alexa thanks the group for saving her and her {{p|Helioptile}}. Alexa gives the group a document that may help them on their journey and leaves to meet up with Viola again.

On {{rt|5|Kalos}}, Y continues her training to become a Sky Trainer. Having been inspired by X's becoming more outgoing, she decides to add Froakie to her team and names it [[Croaky]]. After her training has finished, Y goes to change back into her regular clothes, but they are stolen by an {{p|Electrike}} that runs off. Croaky defeats the Electrike and retrieves Y's clothes, but it refuses to let her change out of her Sky Suit. Y refuses, but the Electrike adamantly stops her by jumping on her head and accidentally evolves, nearly breaking Y's neck in the process. The group is approached by [[Clemont]], an inventor who heard about Y from reading a magazine article featuring her mother. Clemont tells the group that the Manectric is looking for something in a tree and simply wanted Y to fly up and get the item for it. Clemont uses his Aipom Arm to find the item, which turns out to be a Mega Stone, but also finds a Team Flare Grunt in the tree, who was also aiming to obtain the stone. Although Clemont stops the Grunt, he is unable to stop the Grunt's {{p|Tyrunt}} from biting the tree and causing it to fall on the group. Y manages to get out unscathed, but Clemont gets crushed by the tree, allowing the Grunt to take the stone and run off. To prevent the group from pursuing him, the Grunt sends out four {{p|Espurr}} that stop everyone other than X and Trevor from following. While their Pokémon are busy fighting the Espurr, Y helps Clemont up, only for him to reveal that he saw Grace being taken away by Team Flare members. After X and Trevor return from beating the Grunt and obtaining the Mega Stone he stole, they find that Y has gone into a slump of depression. She flashes back to days before the Vaniville incident, where she overhears Grace asking X if he could convince Y to stop attempting to be a Sky Trainer and return to Rhyhorn racing. Y angrily tells Grace that she has no right to decide her future and that she doesn't mind if Grace doesn't come back from her upcoming trip. Y's words made her feel guilty since her mother was supposed to return on the day that Vaniville Town was attacked.
In ''[[PAXY08|What Does Charmander Do When It Dozes?]]'', the group arrived at Professor Sycamore's laboratory in [[Lumiose City]]. While X stayed behind, Y and the others headed to [[Lysandre Labs|Lysandre Café]] to have Trevor's broken [[Holo Caster]] repaired. They were introduced to [[Lysandre]], an inventor and owner of the café. Upon seeing the man's silhouette in a photo of the Vaniville incident, Trevor became suspicious of the man. Noticing Trevor's behavior, Lysandre asked to see the photo, even sending out his Pokémon to surround the group when Trevor refused. Y and her friends were defended by [[Diantha]], who used her Mega {{TP|Diantha|Gardevoir}} to convince Lysandre to back off. After thanking Diantha and saying their farewells, Y and the others met back up with X and Sycamore.


As the group travels with their new ally [[Cassius]], the helicopter they are flying in is attacked by a group of Sky Trainers from Y's Sky Trainer school. Y immediately sets out to face her classmates and finds that they are led by her senior, Yvette. X and the others find that the Sky Trainers are being controlled by Celosia's Aegislash. Yvette's continuous taunts about her mother angers Y, but it allows her to get over her guilt and gain the resolve to win. This causes Fletchy to evolve into {{p|Fletchinder}}, allowing it to defeat Yvette's {{p|Vivillon}} while X defeats Aegislash, causing all the other Sky Trainers to fall unconscious. Despite the victory, the damage from the attacks causes the helicopter's blades to break off and knock Y to the ground below. Y is saved by Croaky's Frubbles in the knick of time, and Fletchy soon finds them. They overhear a conversation between Celosia and the reporter [[Malva]], who Y recognizes from the reports about the Vaniville incident. Seeing Malva makes Y realize that the media must be under Team Flare's control as well. Celosia senses Y and attacks with her Honedge, but only ends up slicing Y's ponytail off after Croaky jumps out of the way. Croaky evolves into a {{p|Frogadier}} and startles a pack of wild Rhyhorn into stampeding. The Rhyhorn convince Celosia that she was mistaken, allowing Y to escape.
In ''[[PAXY10|Pangoro Poses a Problem]]'', Sycamore went inside the [[Prism Tower]] to have an interview. While the group waited outside, X sensed danger and led everyone inside to investigate. There, they found Alexa under attack by the [[Lumiose Press editor-in-chief]]. X battled and defeated the editor-in-chief's {{p|Pangoro}}, rescuing Alexa's {{p|Helioptile|Heli}} in the process. Fearing Lumiose wouldn't be safe for them either, X and the others left town while Alexa went to stay with Viola. As they left, an {{p|Electrike}} that helped power the Prism Town became interested in X and followed him.


After putting Yvette into the care of a passerby Rhyhorn racer, Y follows after Celosia and Malva as they head into a forest. By using Croaky's speed, Y manages to safely stay behind Celosia and Malva without getting caught. By dropping Frubbles on the ground, Croaky creates a trail for X and the others to find Y. Celosia and Malva eventually reach their destination: a giant tree that is actually the dormant form of Xerneas. Y eavesdrops on their conversation and learns about their plan to use the captured people from Vaniville Town to transport Xerneas back to their headquarters. Once the two Team Flare members leave to begin their objectives, X and the others arrive to regroup with Y. Y tells everyone about the information she learned from Celosia and Malva's conversation. The group begins wondering how to deal with the information they just learned. After coming up with ideas with how to deal with Team Flare and rescue the captured townsfolk, Y decides to launch a sneak attack when Team Flare returns to retrieve Xerneas.

After some Sky Trainer practice, Y changed into her regular clothes, only for them to be stolen by the Electrike that was following the group. When X and Trevor returned after having beaten the Grunt, they discovered that Y had gone into a slump of depression.

X attempts to use Mega Evolution to battle, but his attempt to Mega Evolve two Pokémon at the same time ends in failure. The group is then attacked by Essentia, who uses her {{p|Trevenant}} to manipulate the forest's plants to capture Y and her friends. In ''[[PAXY15|Dancing Vivillon]]'', Cassius used a helicopter to transport Y and the others to [[Cyllage City]], where Grace was last spotted. They were attacked by a group of students from Y's Sky Trainer school. Y battled and defeated the Sky Trainers' leader, [[Yvette]], regaining her usual composure in the process. The damage dealt to the helicopter caused a propeller blade to snap off and hit Y, sending her crashing to {{rt|9|Kalos}}. Landing safely thanks to Croaky's Frubbles, Y moved an unconscious Yvette to safety, only to walk in on a conversation between Celosia and [[Malva]]. The Team Flare members discussed a plan to move the dormant tree form of Xerneas to their base. Sensing Y's presence, Celosia attacked with her Honedge, but she only managed to cut off a portion of Y's hair when Croaky moved her out of the way. By evolving into a {{p|Frogadier}} and startling a herd of wild {{p|Rhyhorn}}, Croaky successfully convinced Celosia she was mistaken.
Korrina and Diantha battle Team Flare while Gurkinn stays behind to free Y and her friends from their bindings. X battles Essentia with his newly obtained Mega {{p|Gengar}}, Garma, forcing her to flee. Tierno and Shauna attempt to pursue Essentia, but Y stops them and states that helping Diantha is more important. X, Trevor, and Tierno go to help Korrina while Y and Shauna stay behind to free Diantha from the {{m|Magic Room}} Malva trapped her in. Despite their best efforts, Y and Shauna are unable to break the Magic Room barrier before it disappears into the ground. When X's group arrives at Korrina's location, they find that she managed to free the townspeople from Celosia's control, but was unable to stop Xerneas from being taken, was defeated, and had her [[Key Stone]] taken.


The unconscious townspeople and Korrina are taken to a hospital in [[Laverre City]]. While they recuperate, Y, Shauna, and Tierno undergo special training under Gurkinn. Shortly after the training is finished, Trevor arrives to inform everyone that X had gone missing. Trevor reveals a pair of glasses he found where he last saw X that show an image of [[Geosenge Town]]. They realize the glasses belong to Clemont, which means that Team Flare's base must be located there and X has gone there. Y angrily shouts that X is an idiot for going there alone.
In ''[[PAXY18|Gathering Klefki]]'', Y reunited with X and the others on {{rt|8|Kalos}}. After Y explained Team Flare's plan, everyone decided to let Team Flare take the tree so they could follow the villains to their hideout. Later, Celosia arrived to oversee the operation to move Xerneas. Noticing her mother among the laborers, Y leapt in to save her, only for her Sky Suit to fail due to the damages it sustained earlier. X attempted to Mega Evolve Li'l Kanga and Élec at the same time, but it failed, giving [[Emma|Essentia]] the opportunity to tie everyone up with her {{p|Trevenant}}. Just as Celosia attempted to kill X, she was stopped by the timely arrival of Korrina, Diantha, and [[Gurkinn]].


Later, Y apologizes to her unconscious mother at the Laverre City hospital for her angry outburst from before. She exits the building and meets up with the Gym Leaders again, who plan to head to Geosenge Town via [[Wulfric]]'s {{p|Avalugg}}. Y decides to add Rhyhorn to her team and names it Rhyrhy. The group then sets off by sea while Y follows behind by air. When they arrive, the ultimate weapon is already in the process of being activated. Y proceeds to leap onto the weapon's petals to prevent them from opening. The Gym Leaders follow Y's example by also leaping onto the weapon. Trevor, Tierno, and Shauna are sent to the Team Flare Secret HQ to find the ultimate weapon's control room. When they arrive, they find that X was defeated by Lysandre but the battle caused Xerneas to turn back to its normal form. Trevor's group attempts to remove the ultimate weapon's key from its module while Y and the Gym Leaders continue keeping the petals closed, but the weapon is still fired on the Kalos region.
In ''[[PAXY20|Changing Gengar]]'', Korrina and Diantha battled Team Flare while Gurkinn freed Y and the others from their bindings. With the {{p|Gengar}} he received from Gurkinn, X defeated Essentia and forced her to flee. X, Trevor, and Tierno went ahead to help Korrina while Y and Shauna tried to break the {{m|Magic Room}} Malva trapped herself and Diantha inside, but despite their efforts, the barrier eventually sank into the ground. X's group found Korrina, only to discover that she had been defeated by Celosia. Though she succeeded in freeing the townspeople from Celosia's control, Korrina was unable to prevent Xerneas from being taken and had her Key Stone stolen as well.


[[Bryony]] gloats that Team Flare's goal has been achieved and that Team Flare was protected due to their red suits. Y reveals herself to be alive thanks to [[Olympia]] and [[Valerie]] creating barriers with their Pokémon. Y begins to battle Bryony, but is interrupted by Xerneas, who bursts out from underground with X, Trevor, Tierno, and Shauna. X reveals that Xerneas wishes to be captured by a human, meaning that it is on their side. When Bryony attempts to capture Xerneas first, Y commands Xerneas to send her flying. Y then decides to take Xerneas for herself and names it Xerxer. Y has Xerxer begin to destroy the ultimate weapon, but is interrupted by the arrival of Malva, who reveals that she managed to capture Yveltal, which was sleeping in the ground underneath Xerxer's tree. Malva proceeds to attack the heroes, but is stopped by [[Xerosic]], who states that Lysandre ordered a ceasefire since Xerneas and Yveltal's evenly matched power will only lead to an endless war. Xerxer confirms this and decides to retreat by flying away with everyone.

After getting a shorter haircut from Shauna, Y is given a Mega Ring from Gurkinn, thus becoming a Mega Evolution successor. Y heads out with X to find a Pokémon capable of Mega Evolution to add to her team. As they search, Y chastises X for ignoring her rules and going off to stop Team Flare alone, but decides not to stay angry at him as she must keep in control of her temper due to now being able to use Mega Evolution and thus, being more responsible. They reminisce how they first met as children when X saved her by using Kanga and Li'l Kanga to stop Rhyrhy from running wildly, causing them to become friends afterward.

While the others were busy, Trevor, Tierno, and Shauna managed to sneak inside the Secret HQ. While inside, they found Clemont, freed a prisoner named [[AZ]], and discovered that despite losing to Lysandre, X helped Xerneas turn back into its true form. Trevor, Tierno, and Shauna tried removing the ultimate weapon's key, but were unable to pull it out in time before the weapon fired. AZ stayed behind to allow Xerneas to take X and the others back to the surface. To Lysandre's frustration, the combined efforts of Y, her friends, and the Gym Leaders successfully weakened the ultimate weapon enough that it was unable to take any innocent lives. After reuniting with the others, Xerneas decided to join Y's team and was nicknamed [[Xerxer]]. Y told Xerxer to destroy the ultimate weapon next, but was interrupted by Malva, who managed to capture Yveltal. Their clash was stopped by [[Xerosic]], who revealed that due to Xerneas and Yveltal being evenly matched, Lysandre ordered a ceasefire. Xerxer confirmed this and decided to retreat, taking Y and the others with it as it flew off.


On {{rt|15|Kalos}}, Y attempts to capture a wild {{p|Absol}} in order to add a Mega Evolution-capable Pokémon to her team. Despite being attacked constantly, the Absol makes no attempt to retaliate against Y or allow itself to be captured. Only when Y asks for Absol to lend its strength to fight against Team Flare does Absol finally allow itself to be captured by Y. With Y's task finished, the group goes to find a wild {{p|Pinsir}} for X to capture. During their search, Y and her friends come upon to motionless body of a wild {{p|Scyther}}, which is being guarded by a wild Pinsir. They are approached by {{adv|Blue}}, a Pokédex holder from the Kanto region, who explains that the Scyther had its life energy drained by some force, but will eventually return to normal if its willpower is strong enough. After X manages to get the Pinsir to join his team, the group is called by Professor Sycamore, who requests that they travel to [[Anistar City]] so that he may aid them in their quest.
In ''[[PAXY27|Pinsir Glares]]'', the group rested at the [[Lost Hotel]]. [[Ramos]] revealed that Team Flare blamed the Vaniville children and the Gym Leaders for the destruction caused by the ultimate weapon. Due to this, Y and the others were advised to keep hiding from the public while the Gym Leaders worked to rebuild the destroyed areas. Gurkinn later gave his Key Stone to Y along with a Mega Ring, officially making her a Mega Evolution Successor. Y took X with her to look for Pokémon capable of Mega Evolution to catch. On {{rt|15|Kalos}}, Y caught an {{p|Absol}} and nicknamed it Solsol. During X's attempt to catch a {{p|Pinsir}}, the group encountered {{adv|Blue}}, who managed to find and rescue Diantha. Trevor received a call from Sycamore, who asked everyone to head to [[Anistar City]] so he could aid them on their journey.


After going their separate ways from Blue, Y and her friends travel to Anistar City while Blue's Pokémon guard them along the way. Upon arriving, the group find Sycamore under attack by a group of {{p|Hawlucha}}. Y and X help save the professor and battle against the Hawlucha. Sycamore reveals that he discovered that the effect of the ultimate weapon altered the Key Stones in X's Mega Ring, which prevents Team Flare from tracking its signal anymore. In addition, the Mega Rings that Y and X possess now have the ability to track Mega Stones, but only from 8 to 9 PM. Realizing that the Hawlucha belonged to a Trainer, X decides to stay behind and protect the professor while Y and the others go to find the Mega Stones for Solsol and Rute, only for Shauna and Tierno to offer to do it instead.
In ''[[PAXY29|Hawlucha Attack]]'', Y and the others arrived in Anistar City, only to find Sycamore under attack by some {{p|Hawlucha}}. Once taken to safety, Sycamore revealed the ultimate weapon affected the Key Stones, giving them the ability to track Mega Stones, but only from 8 PM to 9 PM. Realizing the Hawlucha were under a Trainer's command, Y and X stayed behind while Tierno and Shauna borrowed their Mega Rings and went to find stones for Solsol and Rute. Y went ahead and found the Hawlucha's Trainer was Essentia, leading to a battle on the rooftops. When Essentia used her Expansion Suit's [[Poké Ball]] Jack function to try and take control of Xerxer, Y escaped and fled to a nearby [[Pokémon Center]] to have her Pokémon healed. Essentia, in the form of a {{tc|Pokémon Center Lady|nurse}}, knocked Y unconscious and stole Xerxer's Poké Ball. Later, Y was found by Tierno and Shauna and taken to some alleyways, where X managed to corner Essentia. Y and X were given their Mega Rings back as well as the [[Absolite]] and [[Pinsirite]] needed to Mega Evolve Solsol and Rute into Mega Absol and Mega Pinsir. Essentia retaliated by sending out Xerxer.


After Tierno and Shauna head off to find Mega Stones, Y finds Essentia hiding behind the Anistar Sundial, which leads into a battle on the Anistar rooftops. During their clash, Essentia attempts to use her suit's Poké Ball Jack function to hack into Xerxer's Poké Ball and take control of it. Y eventually gets separated from Essentia and wakes up in a Pokémon Center, where she takes the opportunity to heal her Pokémon, completely unaware that the Nurse is Essentia in disguise. While she is distracted, Essentia knocks Y unconscious and takes Xerxer's Poké Ball. Using the Expansion Suit's Sneaking function, Essentia attempts to meet with X while disguised as Y. X quickly sees through this ruse and has Rute damage Essentia's helmet with its horns, breaking the camouflage. Immediately afterward, Y arrives, having been found by Tierno, Shauna, and Trevor.
In ''[[PAXY31|Zygarde Appears]]'', Y and X combined their attacks to damage Essentia's suit and free Xerxer from her control. The battle was interrupted by the arrival of {{adv|Zygarde}}, who aimed to suppress Xerxer's power. Essentia chose to shift her priorities to Zygarde by capturing it insted. By having her Trevenant bind Zygarde, Essentia forced it to power itself by absorbing the power of nature. This left Zygarde completely defenseless, allowing Essentia to easily catch it and escape. Afterward, Sycamore received a call from [[Sina]] and [[Dexio]], who learned that Team Flare went into hiding in the [[Pokémon Village]].


Tierno and Shauna return X and Y their Mega Rings and give them the Mega Stones they managed to find. With that, Y Mega Evolves Solsol into Mega Absol while X Mega Evolves Rute into Mega Pinsir. As they battle, Y and X notice that Essentia doesn't have full control over Xerxer. They take advantage of this weakness to damage Essentia's suit and loosen her control over Xerxer even further. The battle is interrupted by the arrival of {{adv|Zygarde}}, which begins attacking everyone. Essentia decides to shift her attention to Zygarde and attempts to capture it while it charges itself with the power of nature, leaving it completely defenseless while it does so. Although this causes her to lose control of Xerxer, Essentia manages to successfully capture Zygarde before making her escape. Shortly afterward, Professor Sycamore receives a call from Sina and Dexio, who inform him that they managed to capture a Team Flare Grunt at Lysandre Café. After interrogating the Grunt, Sina and Dexio reveal that Team Flare has gone into hiding at the [[Pokémon Village]].
In ''[[PAXY32|Malamar Traps]]'', Y, her friends, Blue, and Diantha set off to confront Team Flare at the Pokémon Village. Along the way, the group was attacked by Xerosic, who had his {{p|Malamar}} put everyone to sleep with {{m|Hypnosis}}. By evolving into a {{p|Greninja}}, Croaky avoided falling asleep and worked with X to battle Xerosic. Croaky was defeated, but successfully woke the others up. X and Blue stayed behind to keep Xerosic busy while Y and the others went ahead. The remaining Team Flare scientists intercepted Y's group to separate them for one-on-one battles. After Xerosic was taken out, X and Blue went to help the others. X rescued Trevor, who revealed Team Flare was collecting Pokémon so their life energy could be used to refuel the ultimate weapon.  


At {{rt|18|Kalos}}, Y and her friends rest for the night to prepare for their trip to the Pokémon Village. The next day, Y and her friends prepare to set out to the village and put an end to Team Flare once and for all. With assistance from the Kalos Elite Four, Y, her friends, Blue, and Diantha all head off to the Pokémon Village. On their way, the group is attacked by [[Xerosic]], who uses his {{p|Malamar}}'s {{m|Hypnosis}} to put everyone to sleep. Having evolved into a {{p|Greninja}} and sensing the attack beforehand, Croaky avoids being put to sleep and teams up with X, who also managed to avoid being affected. Although they succeed in stopping Malamar once, it quickly gets back up and exploits X's lack of knowledge on how to use Croaky effectively to put Croaky to sleep. Although he managed to get Y and the others awake, they are unable to help due to just waking up. Having no choice, X uses Salamè, who blows on its tail to reveal that it had a Mega Stone there the entire time. Blue soon wakes up and reveals that he is a Mega Evolution Successor as well, and his Charizard possesses a Charizardite that is a different color from Salamè's. X and Blue decide to stay a battle Xerosic with their power of their two Mega Charizard while telling Y and the others to go ahead to the village.

On their way to the village, Y, Trevor, Shauna, and Tierno are picked off by the remaining Team Flare scientists so they can battle them one-on-one. Y is forced to battle against Aliana. During the battle, Y notices that Yveltal has arrived to attack X and Blue and sends out Xerxer to defend against the attack. Xerxer tells the group to head to the village while it faces against Yveltal alone. Y and Trevor decide to stay behind to help Tierno and Shauna while X and Blue head to the village. As they head back, Y and Trevor are ambushed by Aliana and Bryony. Trevor exploits Aliana's {{p|Diggersby}}'s {{m|Rototiller}} to power up his {{p|Flabébé}}'s moves, allowing it to defeat Aliana's Diggersby and evolve into a {{p|Floette}}. Although this shocks Trevor, Y notes that the various battles over the course of their adventure have made him stronger. Y's encouraging words make Trevor more confident, which leads to him deciding to stay behind and fight while Y goes ahead to the village.
In ''[[PAXY35|Yveltal Steals]]'', Xerxer decided to stay behind to keep Yveltal at bay. Y and Trevor chose to help Tierno and Shauna while X and Blue went ahead to confront Lysandre at the village. While heading back, Aliana and Bryony lured Y and Trevor into a trap created by Aliana's {{p|Diggersby}}. To Trevor's surprise, his {{p|Flabébé}} defeated Diggersby, even evolving into a {{p|Floette}} afterward. Y praised Trevor, stating that he grew over the course of their journey. Y's words encouraged Trevor, who decided to stay and fight by himself. Y went ahead to assist X and Blue at the village, but left Croaky behind to give Trevor some backup.


Y agrees and goes off to help X and Blue, but not before leaving Croaky behind to assist Trevor in his battle against Bryony and Aliana. When she arrived, Y finds X and Blue battling against Lysandre, who had summoned Essentia in order to use Zygarde in battle. With Solsol, Y manages to remove the Mega Ring containing Korrina's stolen Key Stone. Angered by this, Lysandre attacks Y with his Gyarados's {{m|Hydro Pump}}. After regrouping, X notices that Blue had found Diantha's Mega Charm after she dropped it earlier. Remembering Blue's words that the Key Stone may be the key to winning the battle, X removes Blue's Key Stone and asks Y for her Mega Ring. With the Key Stones from his Mega Ring, Y's Mega Ring, Diantha's Mega Charm, Blue's ring, and Lysandre's Mega Ring, X activates Mega Evolution for his entire team, sans Marisso. All of X's Mega-Evolved Pokémon then set out to fight against Zygarde.

Though angered by this, Lysandre proceeded to make a speech to the Kalos region, informing the people of Team Flare's plan to destroy everything with the ultimate weapon. By borrowing Y's Mega Ring and the Key Stone of their allies, X was able to activate multiple Mega Evolutions for his team at once. X launched an assasult on Lysandre and Zygarde, but as the fight went on, pieces of Zygarde started to break off. Xerxer telepathically informed everyone that it and Yveltal were returning to their dormant tree and cocoon forms, ensuring that Zygarde would have no reason to remain in Kalos. X commanded his team to unleash one final attack, completely separating Zygarde into its Cells. Lysandre fell to the ground, defeated and desperately asking Malva why the ultimate weapon had not been fired. With Team Flare defeated, Y and her friends said farewell to their allies and returned to Lumiose City, where the people went about their daily lives as if nothing had happened.


As X's team continue their attack, everyone notices that Zygarde appears to be breaking apart every time it is attacked, which helps them realize that Zygarde may be a Pokémon formed of several different smaller Pokémon. The group gets a telepathic message from Xerxer, who informs them that it and Yveltal are returning to their dormant tree and cocoon forms. By doing so, Zygarde will have no reason to remain in Kalos, as its purpose is to subdue Xerneas and Yveltal to protect the ecosystem. Once Xerxer and Yveltal fully revert, X commands his team to do one last simultaneous attack, which fully separates Zygarde into its Cells. Lysandre, who was standing on top of Zygarde, begins to fall onto the sharp rubble below. Malva attempts to rescue Lysandre, but both end up falling down onto the rubble. When X goes to check on the two, he finds an unconscious Malva on top of Lysandre, who asks why the ultimate weapon has not been fired as he lays in a puddle of blood.
In ''[[PAXY39|Epilogue]]'', AZ approached the Vaniville children and revealed he created the ultimate weapon. Noting how the people shunned Y and her friends despite their hard work, AZ suggested that Team Flare's ambitions weren't wrong and went to go activate the ultimate weapon again. Y and the others tried stopping AZ, but he retaliated by sending out his {{p|Golurk}}. When one of Golurk's attacks was about to hit Y, AZ stepped in and took the attack himself. AZ survived, but the ultimate weapon's key was destroyed in the process. The battle was just an act to prevent Y and the others from heading down the path Lysandre took. With his mind at ease, AZ thanked the Vaniville children, only to be shocked at the return of the Floette that left him 3,000 years ago. After saying their goodbyes to AZ, the group was greeted by Sycamore, the Kalos Gym Leaders, Alexa, [[Bonnie]], and Yvette, who congratulated everyone on their victory. Sycamore proposed a party and parade as a celebration for the Vaniville children's efforts, but they refused. Y and the others returned to Vaniville Town, where Y reunited with her mother.
