Plot

Spoiler warning: this article may contain major plot or ending details.

At the Team Aqua Hideout, Amber is surprised that Blaise has just suggested joining forces. He declines, saying he would never stoop so low, and threatens Blaise to reveal where he is speaking from. Blaise taunts him, then discovers a puddle beside him that was left by the Hydro Pump attack that Gorebyss had used. The water begins to ripple, and suddenly, Blaise and his Slugma are struck by a blast of water. Blaise realizes that Amber's maneuver with Gorebyss is called "the droplet of terror," a signature technique of a powerful admin of Team Aqua, whom he now knows to be Amber. Blaise reveals that he never wanted to fight Amber in the first place, taking out a Scanner to show him. Blaise volunteers to share the data he has collected on the Red Orb and Blue Orb if Amber agrees to join him. When Amber sees a light on the Scanner, he demands an explanation on what it means.

Through a flashback, Blaise recounts a night four years ago where he finds a man standing next to two red and blue fragments by the shore. Taking the fragments into his hands, the man gathers up three of his subordinates and makes a plan to head for the Sevii Islands. Blaise prepares to go after him, but the man anticipates the attack and sends out a Beedrill. Terrified by the man's presence, Blaise finds himself unable to move until he has already left with the fragments.

In the present, Blaise reveals that he has spent the last four years laying low and checking the Scanner every day. He tells Amber that the Scanner has begun to show that the Red and Blue Orbs are making their way back to Hoenn. Blaise believes a person is bringing them, and lists three different possibilities of who they are: the man who stole the fragments; someone who could have stolen the fragments from him; or Maxie and Archie. Eager to learn more, Amber agrees to team up with Blaise. As Amber stares up at Team Aqua's logo, Blaise realizes that he only wants to reunite with his friends, unlike himself, who is secretly plotting to give incredible power to Groudon and Kyogre.

In Slateport City, Gabby and Ty discuss how mysterious Ruby was when he last caught up with them. Gabby is deeply concerned, already preparing to launch an investigation in Littleroot Town. To the two's surprise, an Absol shows up in front of them. The two recognize the Absol as the same one who once brought them to Sootopolis City. Ty points out that Absol only appear when disaster is about to strike, and the two hop onto its back to see where it will bring them.

Riding on a small boat, Sapphire, Emerald, Steven, and the others arrive by the shore of Sea Mauville. Drake and Mr. Stone tell the group that it used to be an underwater mining facility, and even a corporate rival of the Devon Corporation, before it was decommissioned. Steven gives Sapphire and Emerald permission to explore, and Sapphire immediately dives into the water, egging on Emerald to follow her.

As the group arrives at Sea Mauville, Ultima asks Mr. Briney about a conversation she overheard that referred to an Absorber. Mr. Briney promises to answer her question later, then sails away. While Sapphire enthusiastically battles wild Pokémon, Emerald explores the facility as he reads from a guidebook. Stepping into an office, Emerald finds a shelf full of Pokémon dolls that are covered in dust. To his surprise, he comes across figures of Plusle and Minun that look perfectly clean. He reaches out for the two with his hands.

As Sapphire walks past the room, she hears an electric shock. Sapphire runs in to find Emerald collapsed on the ground beside a Plusle and Minun who are high-fiving each other. Sapphire and the two Pokémon begin to recognize each other from a time years ago, and they gleefully run towards each other.

Later that night on the top floor of Sea Mauville, Ultima sits on a railing and stares at the water dejectedly. Mr. Briney finds her, and she explains that she is unable to rest with the knowledge of the meteor, as well as what she is training the Pokédex holders for. It is revealed that the Absorber is a device that will consume the life force of the children's Pokémon, and that the dimensional shifter will not work unless this happens. Ultima and Mr. Briney struggle to comprehend the ethics of Mr. Stone's plan to save the world.

In the middle of the night, while Sapphire is asleep, Emerald wakes up from his makeshift bed on the floor. He sleepily makes his way outside, staggering past Steven and his father who are whispering to each other about keeping Sapphire in the dark about the meteor. As Emerald stands at the edge of the facility, a mysterious ring suddenly appears behind him.
