To answer my own question, it seems not to count pokemon in Black Tower (so I would assume White Treehollow as well). This sentence "must first defeat the Boss Trainer after defeating the Gate Trainer" is very odd. So I removed part of it to read "the player must first defeat the Gate Trainer, who will unlock the Boss Trainer's room."
