In answer to your question, yes Focus Punch will work, provided that the opponent doesn't use a multi-hit move which breaks the sub. before its last move. I.e. If your Pokémon takes damage it will fail. If it doesn't take damage, it will succeed. Thus it is possible for a Focus Punch to hit after an attack misses it.
