Mewtwo reappeared in JN046.
Mewtwo reappeared in JN046, where it was living on the isolated Cero Island alongside a group of abused and abandoned wild Pokémon it was protecting. Ash and Goh had been given intel that there were Mew sightings in the area and traveled to the deserted island by ship in hopes of encountering the elusive Pokémon that Goh had been hoping to capture since before his journey even began. The two were unsuccessful in finding Mew(two) at first, but when they fell off a waterfall, it apparently saved them from drowning while they were unconscious. When they came to, it appeared before them, questioning their presence in its remote sanctuary. Ash appeared to recognize Mewtwo from his previous encounters with the species, while Mewtwo seemed to have no recollection of the young trainer, it merely treated him as it would any other human,  Goh, on the other hand, seemed to have a vague idea of what he was looking and of how Mewtwo was speaking to them (telepathically). They stated their business, which led Mewtwo to ask why they were pursuing Mew, to which Goh stated that he wanted to catch every single Pokémon, as it would help him to better understand them, and Mew, the ancestor of all Pokémon, represented the pinnacle of his goal. Ash on the other hand, knew Mewtwo was genetically engineered to be the strongest Pokémon ever, and that if he defeated it in combat, it would be a huge step forward on the road to becoming a Pokemon Master. Goh, realizing Mewtwo was, indeed, a Pokemon, decided to make it his own. Mewtwo was surprised that they would challenge it despite it warning them of its strength, but it agreed to a battle. Ash and Goh launched a head-on assault with Pikachu and Goh but Mewtwo easily deflected all their attacks, even when they struck together. After badly damaging Pikachu with a Shadow Ball, Ash opted to use Ash instead. Again, Mewtwo effortlessly used it’s Psychic powers to nullify everything the two threw at it. After a few more failed exchanges, Ash had Lucario launch a ring of Aura Spheres while using Double Team from above while Goh had Cinderace kick a massive, aerial, Pyro Ball at it in the center of the Aura Spheres, resulting in a massive explosion. When the smoke cleared, Mewtwo stood still, unfazed, having shielded itself with Barrier. It then sent one, final, massive Shadow Ball hurtling at its aggressors, bringing them to their knees. Mewtwo hovered over its defeated adversaries and acknowledged their strength and potential, but that they also had a long way to go to fulfill the dreams they’d vehemently spoken of earlier. It then departed alongside the Pokemon it had been taking care of and teleported them back to Cerise Laboratory, but left their memories of the event intact.
