I think that the part in this article which says "Junichi Masuda revealed in an interview that the reason Pokémon did not say their names in the game was because of hardware limitations" is sort of misleading.  In that interview, he says that they worked within the hardware limitations and created the cries which the Pokemon use in the video games to reflect the type of animals they were based on.  He goes on to further say that when the producers of the anime suggested having the Pokemon speak their own names, that Game Freak wasn't fully on board with this idea.  He seems to be clearly saying that the reason Pokemon don't say their names in the video games is because that's not how Game Freak envisioned Pokemon.  At no point does he say that they would have preferred Pokemon to say their own names if the hardware limitations allowed for it.  The phrasing of the sentence gives the clear impression that Game Freak wanted to have the Pokemon say their own names but couldn't do so because of the hardware limitations.  But if you read his actual quotes, it becomes very obvious that he is saying that the idea to have Pokemon say their own names was a decision that the anime producers made without Game Freak's input, and that Game Freak prefers to have the Pokemon make noises which reflect the type of animals they are based on or the environments they live in, rather than have them pronounce their own names.
