:::::Well, I finally got to the battle. I managed to get Castform to hit the same Pokémon with Weather Ball four times, two in clear weather and two in shadowy aura. For clear weather the damage was 21 HP both times, and for shadowy aura was 30 HP and 33 HP. The numbers don't exatly match either scenario (x1.333 or x2), but they are much closer to x1.333, and I believe they are within the error from the random component of the damage formula. As a side note, I also confirmed that Weather Ball in shadowy aura is normally effective against Rock-type Pokémon, so no surprise here.
