:::::::I agree that separating and merging the villainous team hideouts based on location/layout is the best idea! from many different ways it could be stated that the jagged path magma hideout is a completely different location from the lilycove one regardless of its name. It is narratively different (serves a different purpose in the story), has a different layout, exists in a different physical location(jagged pass vs lilycove city), and the jagged path one is completely exclusive to emerald. The best choice here is clearly to separate the emerald magma hideout to its own page and merge the ruby and omega ruby one with the aqua hideout. The best names for them would probably be "Magma Hideout (Emerald)" and "Lilycove Hideout", though there are likely better suggestions.
