During the battle between Groudon and Kyogre, Wallace was forced to take up the title of Champion, so Juan took up the title as Gym Leader once again.

Juan first appeared on Mirage Island with Tate and Liza. He greeted Ruby and Sapphire and informed them that he would be training them to prepare for their upcoming battle with Groudon and Kyogre. He had Tate and Liza train Ruby and Sapphire in the ways of Double Battles so that they may use combination techniques to aid them in their fight. Juan himself trained the two mentally, so that their minds would not be taken over by the Red and Blue Orbs like Maxie and Archie had been. When the time for Ruby and Sapphire to leave had come, Juan stayed behind so that he may safely guide them away from Mirage Island.
After both Team Magma and Team Aqua are defeated and Groudon and Kyogre have returned to their deep slumber, Juan celebrated the victory with his allies and thanked Sapphire and Ruby for their assistance in the battle.

In the =====Omega Ruby & Alpha Sapphire, Juan, along with the Hoenn Gym Leaders and Elite Four, is called to Sootopolis City to assist in stopping a meteoroid threatening to destroy the planet.=====
