As a young child, Sapphire had a childhood friend named Ruby that she played with. One day, Ruby fought a Zinnia that attacked them and won, but was injured in the process. Terrified from the experience, Sapphire broke down crying. Believing that Ruby got injured because of her own weakness, Sapphire vowed to become stronger.
Sapphire was born in Littleroot Town, Hoenn. As a child, she enjoyed girly things and was friends with Ruby. The two enjoyed playing with one another, until one day a Salamence attacked them. Acting quickly, Ruby was able to knock it out with his Pokémon. Terrified by the whole experience, Sapphire began crying, and later came to believe that she ruined Ruby's dignity, and vowed to become stronger to make up for it.

Sapphire was introduced when she saved Ruby from two wild Mightyena. She was, at first, mistaken by Ruby as a wild animal because she wore leaves and started attacking him. This hostility escalated when she learned the two had contrasting goals. Soon, they agreed to settle their rivalry with an 80-day pact, in which Sapphire would conquer all eight Hoenn League Badges while Ruby would collect all twenty List of Ribbons in the games. She fainted shortly after that.

Sapphire debuted in Making Mirth with Mightyena. She rescued Ruby from a pair of wild Mightyena at 101 and took him to her Secret Base to recover. When Sapphire tried talking to Ruby later, he mistook Sapphire for talking Pokémon due to her leaf cloak. Ruby's Poochyena, Nana, bit Sapphire, angering her into removing the cloak and attacking him with her Torchic, Chic. Overhearing the incident on his Pokégear, Professor Birch revealed to Ruby that Sapphire is actually his daughter. Though the misunderstanding was cleared, Sapphire and Ruby were attacked by a wild Seviper. Ruby refused to fight as to not risk dirtying his Pokémon, forcing Sapphire to defeat the Tail Snake Pokémon by herself. Afterward, the two began arguing over their interests, which ended with Sapphire deciding to make a bet to see who could conquer their respective goal within an 80 day time limit. After Ruby agreed, Sapphire fainted from the injuries she received from protecting Ruby from the Mightyena earlier. Ruby healed Sapphire's wounds and modified a spare set of his clothes for Sapphire to wear.

In Petalburg City, Sapphire rescued Mr. Stone's Castform in a fountain, and chased after the SSS of Team Aqua. After that, she defeated Roxanne at the Rustboro Gym. After traveling to Dewford Island on Lorry and training in the Granite Cave, she defeated Brawly, before travelling with Ruby to the Abandoned Ship, where they met up with Magma Admin and Tabitha of Team Magma.
In Distracting Dustox, Sapphire went back to Littleroot Town and returned the items and Treecko Ruby had accidentally taken from Professor Birch earlier with the exception of his Pokédex. Later that day, Sapphire changed into the clothes Ruby made for her and set out with Chic and Rono to begin her journey to conquer all of Hoenn's Gyms.

In Lombre Larceny, Sapphire rescued Mr. Stone's Castform from being trapped in a fountain at 104. A trio of Pokémon emerged from the fountain and stole an item from Mr. Stone before running off. With an injured Mr. Stone on her back, Sapphire, Gabby, and Ty chased the Pokémon to the Petalburg Woods, where they found that they were under the ownership of Shelly, Aqua Admin, and Aqua Admin. Sapphire was unable to defeat the Team Aqua members, but with Castform's help, she and the others managed to escape. Afterward, Sapphire apologized for her failure and received a Letter from Mr. Stone addressed to his son, Steven.
After parting ways with the boy in Slateport City, Sapphire stumbled upon New Mauville, where she helped Wattson and the Trick Master settle the underground city's generators. Sapphire then headed to Mt. Chimney, where she teamed up with Flannery to stop Team Aqua from killing the volcano. However, they failed to do so, and Sapphire went to Fortree City on Troppy, her Tropius.

Once there, Sapphire became Winona's disciple after losing to her in a Gym battle. Soon, an emergency meeting of the Gym Leaders brought Ruby, who had become Wallace's student, to Fortree. Unfortunately, the two had a fall out after Sapphire learned that Ruby had been hiding his true strength from her and the boy showed little care about Hoenn's fate. As the awakening of Kyogre and Groudon brought havoc to Hoenn, Sapphire went with Winona to fight, and learned, in the process, about the Seafloor Cavern.

In Blowing Past Nosepass I, Sapphire arrived at the Rustboro Gym, where she challenged the Gym Leader, Roxanne. By exploiting Roxanne's Nosepass's inability to face in directions other than north, Sapphire managed to defeat the Compass Pokémon and earn the Stone. Afterward, in Stick This in Your Craw, Crawdaunt I, Sapphire summoned her father's Wailord, Lorry, from the ocean and had it take her to Dewford Town.

Soon, Ruby finally decided to join the battle and, with the help of Sapphire and her Relicanth, went to the Seafloor Cavern. At the bottom of the sea, the young pair squared off against Maxie and Archie. Wallace drove Ruby in his air car to Sapphire's location. He then explained to everyone that Relicanth could take him and Sapphire to the Seafloor Cavern. They then dived under the sea together, their goal to defeat Maxie and Archie.
In Stick This in Your Craw, Crawdaunt II, Sapphire arrived at Dewford Town, where she met Brawly, the Gym Leader and a surfer. Brawly told Sapphire he was going on a trip and she only had until the next day to challenge him before the Gym would be closed for several days. Afterward, Sapphire went to look for a place to train and encountered Ruby. In Guile from Mawile, Sapphire and Ruby entered Granite Cave, but went their separate ways. Sapphire used the location as a place to train Chic and Rono, who both ended up evolving into a Combusken and Lairon, respectively.

At the bottom of the sea, the young pair squared off against Maxie and Archie, gaining the edge by taking advantage of their selfish mindsets. However, the two leaders became fully taken over by the power of the orbs they held, and dragged their foes to Sootopolis City, where the two titans were having their tremendous battle. Ruby and Sapphire, seeing the overwhelming power the two monsters held before them, lose all hope and tell their mentors to abscond. Winona and Wallace, however, managed to snap them out of it, and after the two young Pokédex holders reminisce of their forgotten past, are able to drive the Red and Blue Orbs out of the insane leaders' bodies using the Meteorite that deactivated Mt. Chimney earlier.
In Mashing Makuhita, Sapphire challenged the Dewford Gym, where she struggled due to Brawly's mastery of the subtlety fighting style. Despite this, Sapphire managed to win by having Chic counter Brawly's newly-evolved Brawly with a powerful Double Kick earning her the Knuckle. Afterward, a loud noise erupted from Granite Cave, and Sapphire went there to see if Ruby was safe. Ruby was unharmed and revealed he met Steven, who saved him from a group of wild Pokémon before leaving. Wanting to catch up with Steven, Sapphire grabbed Ruby and had Lorry swim in the direction Steven headed towards.

In the ensuing explosion, the two were blown away, and soon were then taken to Mirage Island, where they, under the leadership of Wallace's master Juan, trained and learned that they had absorbed the Blue and Red Orbs, during which Rono evolved to an Aggron. After they complete their training and learn to control the orbs to their will, Sapphire receives the Mind and Rains.
In Adding It Up with Plusle & Minun I, Sapphire forced Ruby to stay the night on the Abandoned Ship. The ship was invaded by Magma Admin and Tabitha, members of Team Magma that were after a Scanner located in the area. With the help of a wild Sapphire and Ruby, Sapphire and Ruby managed to escape, but ended up losing the Scanner to the villains. Afterward, they said their goodbyes to Minun and Plusle.

Just before leaving Mirage Island. Sapphire told a shocked Ruby that she liked him. Before Ruby could respond, they had to leave and he didn't get to tell her that he felt the same way until they reached Sootopolis City, where he pushed Sapphire away in order to protect her. Ruby then left with Marge in order to fight against Maxie, Archie and the Ancient Pokémon Groudon and Kyogre.
After parting ways with Ruby, Sapphire arrived at Mauville City in I'm Your Biggest Fan, Donphan. There, she helped the Gym Leader, Wattson, and his friend, the Trick Master deal with a wild rampaging Donphan. After the clash caused all four to end up falling into the secret underground city, New Mauville, Sapphire teamed up with the Trick Master and Donphan to defeat an out-of-control electrical generator robot and turn New Mauville into an amusement park for children to play in. Afterward, Sapphire obtained the Dynamo and set off with Donphan, who joined her team and was named Phado.

Soon, Sapphire escaped the air car and came to the battlefield, where the two rivals charged up Plusle and Minun and finally defeated Archie and Maxie. Ruby then used Celebi to restore peace.
In Bubble Bubble Toil and Azumarill I , Sapphire arrived at the base of Mt. Chimney, where she fought against Aqua Admin in the Cable Car to rescue Flannery, the Gym Leader of Lavaridge Town. After Matt was defeated, Sapphire summoned her father's Tropius, Troppy, to take her and Flannery to the top of Mt. Chimney so they could confront Matt's allies. After they arrived, Sapphire and Flannery learned that Team Aqua's goal was to trick Professor Cozmo in helping them halt Mt. Chimney's volcanic activity. Despite her best efforts, Sapphire's attempt to stop Team Aqua was blocked by Aqua Admin until it was too late. With their plan successful, Team Aqua escaped and took Professor Cozmo with them.

The next day was the eightieth day of the bet and Sapphire had succeed in her goal of getting all of the Badges in Hoenn. She then ran off into the sunset with Ruby to Littleroot Town, where a party was awaiting for both of their birthdays.
After failing to pursue Team Aqua, Sapphire returned to Flannery and found that she managed to revive Mt. Chimney, but only temporarily. Using what little time Mt. Chimney had remaining, Sapphire and Flannery took a dip in a hot spring, where they had their Gym battle. Afterward, Flannery revealed she planned on meeting with the other Gym Leaders to discuss what to do with Team Aqua. After receiving the Heat, Sapphire set off to Fortree City for her next Gym battle.

Emerald
In I Dare Ya, Altaria... Knock Chic off My Shoulder, Sapphire arrived at Fortree City, where she met the Gym Leader, Winona and challenged her to a battle. Despite Chic evolving into a Blaizken, Sapphire lost, but agreed to become Winona's student and train with her. Winona then asked Sapphire to help her and the other Gym Leaders deal with the upcoming awakening of the Super-ancient Pokémon. When Wallace arrived to meet with his fellow Gym Leaders, Sapphire was shocked to find Ruby there with him.

Almost a year after the Ruby & Sapphire chapter, Sapphire and Ruby, are sent to the Battle Frontier by Professor Birch to help out fellow Pokédex Holder Emerald in his quest to find and protect Jirachi from Guile Hideout. They first met up with Emerald at the Battle Dome, but it soon became clear that he resented them. In order to get to know Emerald, the two entered the Battle Dome tournament. Sapphire fought against Dome Ace in the semi-finals, but later lost to him. She and Ruby were kicked out of the Battle Dome by Emerald.
In I'm Always Grumpig First Thing in the Morning I, after being left alone together, Sapphire and Ruby tried apologizing for their previous arguments, only for an earthquake to startle a group of wild Spoink and Grumpig into stampeding. Ruby instinctively defeated the Grumpig, accidentally revealing to Sapphire that he wasn't a weak Trainer like she had assumed. Though mad at Ruby for lying to her, Sapphire noted that with Ruby's strength, he could help the Gym Leaders with the upcoming crisis in Hoenn. When Ruby stated he had no interest in helping, Sapphire angrily removed the clothes he made for her, changed into a new leaf outfit, and told Ruby that she never wanted to see him again.

In Master Class with Masquerain, Sapphire challenged Winona to another training session and won, earning the Feather in the process. In The Beginning of the End with Kyogre & Groudon III, massive Drought struck Fortree City, evaporating the water and burning the plants to ash in an instant. Realizing that both Groudon and Kyogre have awakened, Sapphire and the Gym Leaders split into three groups of two to try and stop the disasters while rescuing any civilians caught up in the incident. Sapphire and Winona went to 123, where Sapphire encountered a Relicanth that had been forcibly pushed to dry land due to how rough the waves were. After it saved them from an incoming tsunami, Sapphire decided to keep Relicanth until it was healed, naming it Relly in the process. Afterward, Sapphire and Winona met Tate and Liza's grandparents, the former guardians of Mt. Pyre. The elderly couple revealed that fighting Groudon and Kyogre is useless and the best way to stop the conflict is to go to the Seafloor Cavern and stop the one controlling them with the Red and Blue Orbs. Due to the Seafloor Cavern being located deep underwater, Sapphire and the others had no way of reaching that location.

In The Beginning of the End with Kyogre & Groudon VI, Sapphire and Winona were approached by Ruby and Wallace, the former stating he had a change of heart and has decided to help stop the crisis. Ruby revealed that Relly had the ability to take two children down to the Seafloor Cavern. After being a handed a new set of clothes, Sapphire and Ruby used Relly's power to Dive into the water.

In No Armaldo Is an Island, Sapphire and Ruby arrived at the Seafloor Cavern, where they battled a group of Team Aqua Grunt and Team Magma Grunt and  and won. In The Beginning of the End with Kyogre & Groudon X, they encountered Archie and Maxie, the respective leaders of Team Aqua and Team Magma. After managing to subdue the leaders, Ruby tried taking the Blue and Red Orbs from them, only to find that they've been absorbed into their hands. The leaders are possessed by the orbs, putting them under Kyogre and Groudon's control. With their new power, Archie and Maxie create a vortex of energy that lifts them, Sapphire, Ruby, and the Grunts out of the Seafloor Cavern and to the surface. They then fly towards Sootopolis City, where Kyogre and Groudon planned to restart their ancient battle.

In The Beginning of the End with Kyogre & Groudon XIV, Sapphire and Ruby were taken to Sootopolis City, where they were forced to watch Kyogre and Groudon's clash with no way of stopping it. When Winona and Wallace came to help, Sapphire and Ruby suggested running away. After being reminded of a childhood friend they wanted to see again, Sapphire and Ruby regained their resolve. Sapphire and Ruby had Chic and Mumu fire their attacks on the Grant Meteor fragment, creating a blast of energy that hit Archie and Maxie where the Blue and Red Orbs were located. Though successful in removing the Orbs, the attack created a giant explosion that engulfed the entirety of Sootopolis.

In A Royal Rumble with Regirock, Regice & Registeel I, Sapphire encountered Steven and gave the Letter to him. With it along with Lorry and Relly, Sapphire and Steven managed to awaken the sleeping Legendary Pokémon, Regirock, Regice, and Registeel. A second explosion separated the two, and Sapphire later awakened with Ruby in a different location, where they met Juan, Tate, and Liza. Juan had taken the two to Mirage Island with the intent of training them for a rematch with Kyogre and Groudon. Due to Mirage Island's special properties, the time Sapphire and Ruby spent training would differ than from the outside world, making a single day be a week elsewhere and vice versa. During their stay, Rono evolved into an Aggron, and the two reunited with Minun and Plusle, who were forced to relocate after Kyogre destroyed the Abandoned Ship. Later, Juan revealed the true purpose of the training was to help Sapphire and Ruby master the Blue and Red Orbs that entered their bodies after being forced out of Archie and Maxie. Once their training had finished, Sapphire and Ruby prepared to head back to Sootopolis. As acknowledgement of her strength, Juan presented Sapphire with the Rain while Tate and Liza gave her the Mind.

Outside, the two ran into Palace Maven Spenser, who recognized her as a person who had held the Blue Orb. Ruby found this odd and recorded this encounter with the power of the Memory Lighter that he had been given from Marge. After Guile Hideout captured Jirachi, Ruby and Sapphire teamed up with Factory Head and Emerald and challenged the Battle Tower as a four-man team.
In Rayquaza Redemption II, Sapphire confessed to Ruby that she had developed feelings for him. She admitted that the bet was made to fulfill a promise to a childhood friend who suggested they beat all eight Gym Leaders before they turned eleven to surpass Red, a Trainer that beat the Pokémon League at that age. Sapphire then asked Ruby to give up on his previous statement of wanting to return to his home region of Johto and stay in Hoenn with her. After making their way back to Sootopolis, Ruby had Sapphire release the Blue Orb before locking her inside Wallace's aircar. Ruby showed Sapphire the scar on his forehead, revealing to Sapphire that he was the boy she knew from her younger years. After admitting he returned Sapphire's feelings but didn't want her to get hurt and, Ruby set off with Courtney to battle against Kyogre and Groudon.

On the top floor, the team found Salon Maiden brainwashed and under the control of Guile Hideout. With the use of Eon duo shared sight ability, Spenser informed the trio of Pokédex holders that Guile had touched the Blue Orb, forcing Guile to reveal his true identity as Archie. After Archie summoned the Kyogre-shaped Sea Demon to flood the Battle Frontier, Ruby, Sapphire and Emerald were joined by Crystal and Gold, who revealed that Ruby and Sapphire needed Jirachi to revive their senior Pokédex holders Red, Blue, Green, Yellow and Silver, who had all been petrified by a beam that was meant for Deoxys at the end of the FireRed & LeafGreen.
Eventually, Ruby managed to successfully use the Orbs to pacify Kyogre and Groudon, forcing both Pokémon to return to their eternal slumber. In It All Ends Now VI, Ruby was attacked by Archie and Maxie, who returned and decided to work together and eliminate any obstacle before awakening Kyogre and Groudon again to continue their battle. Sapphire and Wallace came to Ruby's aid, but the latter was forced to give up in order to protect Winona, leading to his defeat.

After Emerald was able to awaken the older Pokédex holders from their petrification, Sapphire used Chic's newly learned Blast Burn attack to destroy the sea demon. After the battle was over, Sapphire participated in a tournament between all ten Pokédex holders, which she, at some point, lost.
In It All Ends Now VIII, Sapphire and Ruby teamed up to battle Archie and Maxie one last time. Using the battle as a distraction, Archie and Maxie tried escaping in Wallace's aircar, but were defeated by a combination attack from Plusle and Minun, trapping them in a large electrical field. Ruby then released his sixth Pokémon, Celebi, who proceeded to take the Blue and Red Orbs from the villains. Using its time traveling powers, Celebi restored those who died in the battle back to life and then shattered the two Orbs, finally ending the crisis in Hoenn.

Sapphire and Ruby awakened on the Pokémon Association airship, where their allies congratulated them on their victory. With only one day remaining, Sapphire and Ruby set off to complete their Gym and Contest challenges. The next day, Sapphire and Ruby met at Sapphire's Secret Base, where they revealed they successfully completed their goals, ending the bet in a tie. Afterward, both children returned home to celebrate both of their birthdays.
Sapphire is indirectly mentioned by Byron when her record of clearing 8 Gyms within 80 days in Hoenn is compared with Platinum's impressive result.

In the thirteenth chapter, Sapphire, along with Ruby and Emerald, is enlisted by Steven to learn Mega Evolution in order to prevent a disaster that will strike Hoenn. She and Emerald train with Ultima at Dewford Town on the ultimate moves in order to prepare them for their Mega Evolutions. Whilst on a break, Sapphire complains that Ruby has not yet arrived to train with them. Emerald quells Sapphire's worries by pointing that Ruby invited her to see the Litleonid meteor shower after their training had finished. Later, Sapphire and Emerald manage to successfully Mega Evolve Chic and Sceptile into Mega Blaziken and Mega Sceptile. Unable to wait for Ruby to return, Mr. Stone decides to use the energy produced from the Mega Evolution to power a machine to prevent the disaster.

In Verily Vanquishing Vileplume II, Sapphire and Ruby arrived at the Battle Frontier in order to assist Emerald, the third Hoenn Pokédex holder, in protecting Jirachi from the armored man, Guile Hideout. After meeting Emerald, the boy ran off saying that he didn't need their help. In an attempt to befriend Emerald, Sapphire and Ruby competed in Battle Frontier (Generation III) tournament. Sapphire advanced to the semi-finals, but was defeated by Dome Ace. Afterward, Emerald got frustrated by their constant pestering that he had Sapphire and Ruby thrown out of the Battle Dome.

In A Cheeky Charizard Change-Up II, Sapphire and Ruby encountered Palace Maven, who noted Sapphire's connection to the Blue Orb. Finding Spenser's behavior suspicious, Sapphire and Ruby recorded their conversation with him on Ruby's Memory Lighter. In Standing in the Way with Starmie, Spenser revealed that Guile managed to catch Jirachi and fled with it to the Battle Frontier (Generation III). Sapphire, Ruby, Emerald, and Factory Head all traveled to the Battle Tower in order to confront the man. After making their way into the area, they discovered that Salon Maiden had been put under Guile's control.

They travel to Sea Mauville, an abandoned energy harvesting plant owned by Devon's former rival company. There, Sapphire meets up with Plusle and Minun again. The next day, Mr. Stone, introduces Sapphire and Emerald to the Absorber, a machine capable of draining the energy from Chic and Sceptile to power the dimensional shifter needed to stop the disaster. The Absorber drains Chic and Sceptile's life energy, causing intense pain to them and horrifying their Trainers. Despite the experience, the energy drain is successful and the dimensional shifter is fully charged. They are interrupted by the arrival of Zinnia and a group of Team Magma and Aqua Grunts who have come to stop Devon's goal. Zinnia attacks to try and take the dimensional shifter, but Sapphire manages to get it away from her.
In Facing Gulpin Is Hard to Swallow, Guile forced the Hoenn Pokédex holders and Noland to take the Battle Tower challenge in order to make it to him. The four battled through various Virtual Trainers before finally reaching the top floor, where Emerald faced off against Anabel. During the battle, Eon duo arrived and used its Sight Sharing to relay a message from Spenser, who revealed that he came in contact with the Blue Orb in the past and gained the ability to detect others like him, which included Guile. With his identity exposed, Guile lifted his helmet, revealing himself to be Archie.

During the commotion, Zinnia reveals to Sapphire that the disaster approaching Hoenn is actually a giant meteoroid that threatens to destroy the planet. The news angers Sapphire, who gets angry at Emerald for lying to her this whole time. She attempts to raise her voice, only for it to not come out at all. While Sapphire is distracted, Zinnia grabs her again. Sapphire escapes with the shifter again, but Zinnia manages to take her Mega Bracelet. Emerald steps in and tells Sapphire to get the shifter to safety, but a Hoopa swoops in and transports Sapphire away in its ring when Emerald isn't looking. Sapphire eventually lands in another location, but is unable to tell where she arrived at. After hearing the voice of Professor Cozmo and his assistants, Sapphire realizes she landed inside a rocket at Mossdeep City. Although annoyed at Ruby lying to her, Sapphire decides to contribute by exiting the rocket and handing over the dimensional shifter to Professor Cozmo.
In The Final Battle I, Guile used Jirachi's wishing granting power to summon a giant Kyogre-shaped mass of seawater and had it flood the Battle Frontier. Sapphire and the others were assisted by the Johto Pokédex holders, Gold and Crystal, who revealed that their fellow Pokédex holder were turned to stone and the only way of reviving them was Jirachi. While Gold and Crystal kept the Kyogre monster busy, the Hoenn Pokédex holders trained to learn the ultimate moves, Blast Burn, Hydro Cannon, and Frenzy Plant. After they succeeded, Emerald managed to get Jirachi to grant his wish to turn the petried Pokédex holders back to normal.

She stays at Mossdeep to protect Professor Cozmo in case any attackers come by to stop the rocket's launch. When Steven and Mr. Stone are informed of the dimensional shifter arriving at its destination, they head over there, where they meet up with Sapphire again. Sapphire tells Steven that she senses Zinnia's presence and proceeds to go off to find her. Using Berry juice as camouflage, Sapphire finds Zinnia watching Mossdeep from afar atop a mangrove and attacks. As the two battle, Zinnia is assisted by her allies, Neo Teams Magma and Aqua, which include new generations of Tabitha, Courtney, Shelly, and Matt. As the rocket is launched, Zinnia rushes in to stop it and leaves Sapphire to battle the Admins. Sapphire easily evades the admins' attacks and follows Zinnia onto the rocket, where they battle once again. Eventually, Sapphire is defeated and knocked off of the rocket, allowing Zinnia to destroy the shifter and knock the rocket into the ocean.
In The Final Battle VII, the ten Pokédex holders gathered together to for one final battle against Guile and his army of rental Pokémon. By utilizing a triple Blast Burn, Hydro Cannon, Frenzy Plant, and Volt Tackle combination, the Kyogre sea monster was overloaded with energy and exploded, finally ending the conflict with Guile. In Epilogue, Sapphire participated in a tournament between the Pokédex holders, which she lost at some point.

Sapphire ends up falling towards the waters of 120. Her crash-landing is witnessed by Wally and Aarune, who fish Sapphire out of the water and take her to Wally's Secret Base to recuperate. After she wakes up, Aarune introduces himself and reveals he healed Troppy at a Pokémon Center after it protected Sapphire from Zinnia's finishing blow. By using Hoopa's rings, Emerald manages to locate Sapphire, but the meeting is cut short when Hoopa accidentally causes Rayquaza to burst through the Secret Base with Ruby in its hands. After Ruby calms Rayquaza down, he is shocked to find that Sapphire has appeared in front of him.
Omega Ruby & Alpha Sapphire
In the thirteenth chapter, the Hoenn Pokédex holders were enlisted by Steven and Mr. Stone to prevent a meteoroid from crashing into the Earth and destroying it. Steven gave the three a Mega Bracelet, enabling them to use Mega Evolution and had them train with Ultima so Mumu, Chic, and Emerald could fully master the Ultimate Moves. Ruby only agreed to help on the condition that Sapphire be kept in the dark about the meteoroid. While Sapphire and Emerald practiced with each other, Ruby had plans elsewhere and lent Mumu to Sapphire so it could train without him.

When Ruby apologizes for lying, Sapphire tells him to never lie again and asks what she can to help. As a chunk of the meteoroid falls down from the sky, Ruby asks Sapphire to take his hand and join him in stopping the meteoroid together. Sapphire agrees to help Ruby, but jumps onto Rayquaza instead of taking Ruby's hand. Shortly afterward, Maxie and Archie burst through Wally's Secret Base while riding on top of Primal Groudon and Primal Kyogre. Although Sapphire is shocked to see the two villains' return, she, Ruby, Maxie, and Archie all combine the powers of Rayquaza, Primal Groudon, and Primal Kyogre into a single attack.
In Omega Alpha Adventure 0, Sapphire trained her new Kirlia, Kirly, and Ruby's Rara in order to evolve them into a Gardevoir fighting pair. When she accidentally kicked up a Shiny Stone, Kirly evolved into a Gallade instead. Later, Sapphire and Emerald fully mastered the Ultimate Moves with Ultima's guidance and gained the ability to use Mega Evolution. In order to prevent potential enemies from fiding them, Mr. Stone had the training moved to the abandoned energy harvesting facility, Sea Mauville.

Though it initially struggles, the combined attack successfully destroys the meteoroid chunk. When Rayquaza begins to go wild, Sapphire uses the Green Orb core to peer into Rayquaza's mind, revealing that it needs more power in order to destroy the meteoroid. This, coupled with pictures taken from the Sky Pillar, makes Ruby realize that Rayquaza needs to Mega Evolve in order to destroy the meteoroid. They are soon discovered by Zinnia, who is angered that they managed to befriend Rayquaza and ride on top of it. Now wearing two Mega Anklets, Zinnia challenges Sapphire and Ruby to a battle.
In Omega Alpha Adventure 5, the group arrived at the Sea Mauvile, where Sapphire reunited with Plusle and Minun, who had made the facility their new home. The next day, Sapphire and Emerald assisted Steven and Mr. Stone by putting Chic and Sceptile on a machine known as an Absorber and using the power of the Ultimate Moves in their Mega-Evolved forms. To their horror, the Absorber drained Chic and Sceptile of their life energy to fuel a machine known as the dimensional shifter.

Sapphire and Ruby team up and face Zinnia in a Double Battle. Initially, Zinnia appears to only be using one Pokémon, only for her to reveal a Noivern that originally belonged to Aster, a deceased Draconid. Rayquaza, sensing lingering remnants of Aster on Noivern, is lured into following after it, causing Ruby to fall off. Zinnia takes this opportunity to attack Ruby by setting him on fire. Sapphire, worried for Ruby's safety, regains the use of her voice to call out in concern and then leaps off to rescue him. With Rayquaza gone, Sapphire has Troppy transport her and Ruby through the air.

Shortly afterward, Sapphire and Ruby meet up with Emerald, who reveals that Zinnia attempted to get Rayquaza to team up with her, but was rejected and sent flying towards the ocean. They head down to Sootopolis City, where Zinnia was taken to after being rescued by Latios. There, they meet with Steven and Mr. Stone again. Mr. Stone attempts to apologize to Zinnia for the trouble he caused in attempting to control Rayquaza. Zinnia rejects Mr. Stone's apology and claims that he is only trying to save face for his failures. Now brought to tears, Zinnia gives up and claims that her villagers were right to believe she wasn't strong enough to save the planet in Aster's stead. This angers Emerald, who claims that they shouldn't give up and there must still be something they can do to save the planet.
In Omega Alpha Adventure 8, the Draconid Zinnia and a group of Team Aqua and Magma Grunts attacked the Sea Mauville in order to destroy the dimensional shifter. After Zinnia revealed the truth about the meteoroid, the shock of Ruby and the others lying to her caused Sapphire to lose her voice. During the clash, Zinnia managed to steal Sapphire's Mega Bracelet, and Sapphire ended up falling into a ring belonging to the Mythical Pokémon Hoopa. Sapphire was transported to the inside of a rocket located at Mossdeep City, where she handed the dimensional shifter to Professor Cozmo and his assistants.

Emerald suggests that the three plans to stop the meteoroid should stop fighting one another and instead work together. The group is approached by Giovanni, Red, Green, Blaise, and Amber, who all reveal that despite not being in battle, Mega Evolution is still able to be activated, which suggests that the meteoroid may be a Pokémon from space. Later, the group has various allies from around Hoenn travel to Sootopolis to lend their assistance in stopping the meteoroid. As everyone prepares, Ruby introduces Sapphire to the Elder of the Meteor Village. The Elder compliments Ruby and Sapphire for their Gardevoir and Gallade duo and offers to give them the Mega Stones, only for Sapphire to slap her in embarrassment. When Zinnia passes out from the pain of being attacked by Rayquaza, Ruby begins to wonder who should take over the role of stopping the meteoroid. As he begins to walk away, Sapphire confronts Ruby and asks if he's up to something wrong once again.
In Omega Alpha Adventure 12, Sapphire met with Steven and Mr. Stone again. While Mr. Stone oversaw the rocket's launch, Sapphire battled against Zinnia in order to prevent from interfering with it. Eventually, Sapphire lost and was sent flying, allowing Zinnia to knock the rocket into the water and destroy the dimensional shifter.

Before Ruby can explain himself, the conversation is interrupted by the arrival of more allies. When Sapphire sees Ruby talking to Lisia, she gets angry and leaves in a huff. Ruby attempts to explain what is really going on, only for Sapphire to attack him by Mega Evolving Kirly, forcing Ruby to Mega Evolve Rara to defend himself. Ruby stops the scuffle to explain that he called Lisia over so that she may bring him a pair of Contest Costumes for him and Sapphire to wear together. Ruby apologizes one more time and explains that he wishes to stop the meteoroid together despite his initial fears of wanting to not put Sapphire in danger. After hearing this confession, Sapphire faints from shock.

In Omega Alpha Adventure 16, Sapphire woke up at 120, where she landed after Zinnia defeated her. There, she met Aarune, who saw her falling and rescued her. Later, Sapphire spotted Ruby with Rayquaza and confronted him about lying to her. After Ruby apologized, Sapphire agreed to help stop the meteoroid and jumped onto Rayquaza's head. To Sapphire's shock, Archie and Maxie also appeared with Primal Kyogre and Groudon. The four then teamed up to destroy a large piece of the meteoroid, combining the power of Hoenn's three super-ancient Pokémon into one attack to shatter it to pieces. After they succeeded, Sapphire used the Jade Orb core to peer into Rayquaza's mind, revealing it needed the power of Mega Evolution to defeat the actual meteoroid.

Later, Sapphire and Ruby talk to a recuperating Zinnia and tell her that they intend on taking over her duty as Lorekeeper to stop Grand Meteor Delta without sacrificing themselves. Although reluctant, Zinnia accepts their choice and apologizes for her earlier actions. Sometime later, Emerald and the Trick Master inform Sapphire and Ruby that the Aqua and Magma Suits are ready, only to find the two wearing their Contest Costumes.
In Omega Alpha Adventure 19, Zinnia managed to lure Rayquaza away from Sapphire and Ruby, but her attempt to convince the Sky High Pokémon to join ended with it rejecting and attacking her. Zinnia was rescued by Latios and taken to Sootopolis City to recover from her injuries. Brought to tears, Zinnia gave up and admitted there was no way to save the planet anymore. Emerald disagreed and suggested the three factions that tried to stop the meteoroid work together instead of fighting with each other.

As their costumes are not capable of keeping them alive in space, Sapphire and Ruby wear the Magma and Aqua Suits over their Contest Costumes. They are also given multiple Key Stones that belonged to Aster and Zinnia while Sapphire is given Emerald's Green Orb core. Once they are ready, Rayquaza swoops down, grabs Sapphire and Ruby, and takes them up into space. Upon coming face to face with Grand Meteor Delta, Sapphire and Ruby Mega Evolve Rayquaza and command it use Dragon Ascent. The attack, along with the combined forces of allies from Hoenn, Kanto, and Johto, successfully destroys Grand Meteor Delta by shattering it into pieces. However, out from the meteoroid's wreckage emerges a Delta Shield, which opens to reveal a Deoxys (Adventures), that proceeds to attack the three. After a tough battle, Sapphire and Ruby have Rayquaza strike Deoxys's core, shattering it and knocking Doexys unconscious, causing it to begin floating to the depths of space. Afterward, Rayquaza grabs Sapphire and Ruby and takes them back down to Earth to reunite with their friends.
In Omega Alpha Adventure 20, the group's allies from around Hoenn gathered together to lend a hand and stop the meteoroid, now known as Grand Meteor Delta. After changing into their Contest Costumes and putting Aqua and Magma Suits over them, Sapphire and Ruby set off with Rayquaza to space. With the power of Mega Rayquaza and the combined might of their allies from Hoenn, Kanto, and Johto, Sapphire and Ruby successfully shattered Grand Meteor Delta into pieces. A Deoxys (Adventures) emerged from the wreckage of the meteoroid, but was defeated when Rayquaza shattered its core, knocking it unconscious. Afterward, Rayquaza took Sapphire and Ruby back down to Earth, where they reunited with their friends.

Later, after the crisis had ended, Sapphire performs in a Contest with Ruby.
