:As far as the line about the Battle Tower, Zygarde is still not a game mascot. This is hardly some rule the games have explicitly stated, anyway. I'd suggest that that line shouldn't factor into your concerns for the time being. The main point would be to figure which table Zygarde (and/or Suicune) "belongs" in and how that can be reasonably justified. Once that's settled, the line about the Battle Tower can be modified if necessary. ::In that case, I'd have to go with either we put the Beasts in Mascot Trios, or...
