* At the beginning of the movie, Lawrence III's computer says that the three legendary birds are unique to the Orange Islands, yet they are all found elsewhere multiple times in the anime, especially Articuno.

** The computer may have meant that their abilities were unique, as they seemed to affect the weather on a planetary scale, which the legendary birds in the televised anime were not known to do.

* Near the beginning of the movie, when the waves nearly capsize the boat, causing the trainers to return their Pokémon to their Poké Balls, Ash is not seen returning his Squirtle, but it is no longer seen on the boat and isn't seen being washed into the water.

* When Melody and Misty first meet, Melody tells her "Oh, and Misty, try not to get jealous." However, only Ash had been introduced at this point, while Misty's and Tracey's names were never mentioned.

* During the festival feast, [[Maren]] erroneously refers to multiple {{p|Krabby}} as "Krabbies". However, this error is intentional, as the incorrect form is used as a pun.

* {{an|Brock}} is seen running around {{DL|Valencia Island|Professor Ivy's Lab|Professor Ivy's Lab}} carrying normal-colored {{p|Nidorina}} and {{p|Paras}} despite the Pokémon on [[Valencia Island]] being [[List of alternately colored Pokémon in the anime|alternately colored]]. A Paras was previously seen on Valencia in ''[[EP083|Poké Ball Peril]]''.

* When Zapdos is captured, Ash and his friends are captured with the boat, but are then shown in the ship without it.

** Though before they are shown inside the ship, it is clearly seen that the boat is stuck in part of the ship, so it may not have ever made it inside.

* At one point during Professor Oak's explanation to the news reporter, the reporter's mouth is seen moving rather than Oak's, although it is clear that Oak is meant to be the one talking.

* When the sled is destroyed, Ash returns Charizard, but no [[Poké Ball]] is shown.

** However, in the scene, Ash is a good distance away from the "camera." His arm is outstretched toward Charizard, and his hand appears as it would if he were holding a Poké Ball, so it's possible that his hand is simply blocking our view of the Poké Ball.

* Ash could have given Professor Oak the [[GS Ball]], which was the reason he went to the [[Orange Archipelago|Orange Islands]] in the first place, but instead waits until he gets back to [[Pallet Town]].

** However, it is likely that this was done on purpose, as the movie, unlike the anime, was not initially released on "free" TV, and instead was a theatrical production. Thus, viewers of the anime would have been forced to watch the movie to find out what happened to the GS Ball.

* In {{pmin|South Asia|India}}, Hungama TV used the original Japanese version of this movie as a source for the Hindi dub, instead of using the English dub as is done for the main anime episodes, resulting in several dubbing errors:
