On the official game site, it is revealed Team Aqua will appear alongside Team Magma in BOTH games, but will take a more prominent role in AlphaSapphire with Team Magma doing the same in OmegaRuby. | |||

from the screen shots, it appears the teams will fight with each other, and be swapped depending on the version. In one screen shot they have 3 Magma grunts vs 1 Aqua grunt, and in another it is reversed with 3 Aqua Grunts vs 1 Magma grunt.
