Kodama had created a machine, the "Affinity Enabler", that made Electric Pokémon and Water Pokémon become inseparable. He had created it with the intention of making Pokémon who don't get along to be closer to each other. Two of the Pokémon affected were Ash's Pikachu and Dawn's Piplup. However, his Quagsire and Magnemite seemed to despise each other even when the machine was turned on.

He had hired Team Rocket to help him work on the machine. They eventually decided to steal it along with Pikachu and Piplup. Professor Kodama attempted to stop them and managed to turn off the machine. This allowed his Quagsire and Magnemite to help him. It also allowed Pikachu and Piplup to come back to their senses and send Team Rocket blasting off.
He had hired Team Rocket as his assistants. They eventually decided to steal the machine along with Pikachu and Piplup. However Kodama had also got captured by mistake which led to Quagsire and Magnemite to work together to rescue him.

Brock explained to Professor Kodama that perhaps the machine had the opposite effect on Magnemite and Quagsire because they were dual-typed Pokémon, with Quagsire's secondary type being Ground and Magnemite's secondary type being Steel.
