After the main story-line, auras begin appearing in the dungeons. In the main dungeon selection menu, it displays the number of floors that the aura will appear. This number is different every time the player enters the dungeon. This aura comes in a variety of colors and has a variety of different affects. Some of the effects include: Lowering or raising the enemies' speed, only a certain Pokémon appearing on the floor and being the only one encountered on that floor, not being able to recover HP, weather effects appearing, enemies put to sleep, Wonder Orbs not being usable, and consumable items not being usable.

Mapless Streets and Golden Chambers are also new to the game. Mapless Streets are floors in a dungeon that do not have floor numbers. Once the player returns from the Mapless Street, the floor number they return to will be equivalent to how many floors they were gone for. Golden Chambers contain a variety of different Pokémon and items in certain dungeons. These are the only floors to be able to encounter Tornadus and Thundurus.

If the player fails to complete a dungeon, none of the items in the bag are lost. The only time items are lost is if they are defeated by a Kecleon after stealing from the Kecleon Shop.
