The '''Main Story''' of [[Pokémon Masters EX]] is available in co-op mode after completing Interlude 1 of the [[PML Arc]]. It consists of multiple chapters, each corresponding to a chapter of the PML Arc, with each chapter unlocked once the corresponding chapter in single-player mode is completed. Co-op mode only features co-op battles, and does not repeat the storyline.

Most stages have four difficulties, with Super Hard mode introduced on January 8, 2020. All battles reward 30 Gems as a first-time reward. Very Hard and Super Hard modes will reward the player with type {{mas|gear}}.
