Before a Pokémon's Mega Evolution can be used, its respective [[Mega Stone]] must be obtained, typically by defeating its Mega-Evolved form in a {{pkmn|Trainer}} battle. For a Pokémon to evolve during a stage, the Pokémon must be placed first in the Pokémon being brought and the Mega Gauge must be filled by matching the Pokémon or a Pokémon with the same [[type]] that has the Skill Mega Boost. After it fills, each of the indicated species's pieces will change to the Mega-Evolved form of that species. Effects for each Mega form vary between species. Once a Pokémon Mega Evolves, its [[Skill]] will no longer activate.

====Mega Effects====
Disruptions can be erased if they are in a tile targeted by the effect. Each Pokémon or disruption erased boosts the amount of damage dealt to the opponent, but empty tiles do not count. The Pokémon that make the match that triggers the Mega Effects are also erased before they can combo, but do not boost the amount of damage done beyond a non-Mega match. A Mega match and its resulting effect can take priority over other matches; to prevent this, the non-Mega match must trigger first by moving the icon to complete that match so the Mega match does not disrupt it.

The player gains the ability to Mega Evolve their Pokémon after completing the challenge "Raid of the Mighty General", then receiving the Special Stone Shop and a Mega Key from the rewards section of the ordinary shop. Mega Evolution allows Pokémon to become more powerful, attack multiple enemies, and break down walls. To achieve Mega Evolution, one must find an Awakening Emera in a Dungeon. These Emeras can be attached to a Looplet of a Pokémon that can Mega Evolve allowing them to Mega Evolve on the spot. The Pokémon that Mega Evolves will have their form when moving to the next floor. Attaching an Awakening Emera to a non-Mega Evolution Pokémon increases its stats by a lot and give it different boosts. A bar will appear above the Mega-Evolved Pokémon after it transforms and will slowly start to fill up. Once filled, the Mega-Evolved Pokémon will go into Beserk mode. In Beserk mode, the Pokémon will move around and use a powerful attack on any Pokémon surrounding it. This will go away after a while, but the Pokémon will revert to normal. Non-mega evolution Pokemon with the Awakening Emera attached will not go into berserk mode, only ones capable of Mega Evolution will. Awakening Emeras are harder to find and appear randomly in dungeons; like other Emeras, they will disappear if they are not reached in time.
