Inkay and Gourgeist were still with them at the end of BW (the first time we hear of Team Rocket sending them to HQ is SM003), and besides that, they ended DP with Seviper, Mime Jr., Carnivine, and Yanmega as well (this just reminds me of all the Pokemon Team Rocket has rotting away at HQ lol ;)
