Number of floors
The game itself says the dungeon has ten floors, regardless of whether or not Cobalion has been connected with. Just because boss/end floors aren't counted in other games (presumably this is where you're getting this), doesn't mean it's the same in Super. Each optional boss encounter can only be completed once (not counting the dungeons with multiple bosses across separate floors, where they all need to be defeated in one go), since there are a finite number of connections, and in every dungeon with a boss/treasure, that floor is counted as a full floor by the game. Presumably these floors just get converted into a regular floor on repeat trips like the special mission-exclusive floors — I will be double-checking this very soon, but regardless of what happens, I'd rather go by what the game says.
