In Watch Out!! Strong Rivals, the group encountered Sonia, a researcher and Professor Magnolia's granddaughter. When Sonia lamented being unable to make much progress in her research, Henry had his Lancelot sabotage the trailer house, preventing it from moving. Magnolia asked Sonia to go with the others and research the geoglyph in Turffield in her place while she had the car repaired.

In PASS13, Professor Magnolia and the others encountered Opal in Hammerlocke. She took Henry and the others to Stow-on-Side for their next Gym battle and then gave Opal a ride to her home in Ballonlea. After returning, Professor Magnolia attempted to enjoy a cup of tea, only to be interrupted by a loud sound coming from the Stow-on-Side mural. She, Casey, Marvin, and Allister went to investigate the noise, only to find Bede trying to destroy the mural in an attempt to obtain Wishing Stars. Before he could continue, Bede was captured by several League Staff members and approached by Rose, who disqualified him from the Gym Challenge as punishment for damaging a historic landmark.
In PASS13, the group encountered Opal in Hammerlocke. After taking Henry and the others to Stow-on-Side for their next Gym battle, Magnolia gave Opal a ride home back to Ballonlea. In PASS18, Magnolia gave Henry a news report about Pokémon Dynamaxing at Route 9 Tunnel, a normally impossible occurrence. Worried that Casey could be blamed due to her Dynamax simulator, the group traveled to the area to investigate.

Later, after Henry's fifth Gym battle, Professor Magnolia gave him a news report of Pokémon Dynamaxing at Route 9 Tunnel, which would normally be impossible as the location is not a Power Spot. Worried that Casey would be blamed due to her Dynamax simulator, the group headed to Route 9 Tunnel to investigate. They then headed to Circhester, where Henry received a request from Melony.
In PASS19, Magnolia received a call from Sonia, who had uncovered information on Sordward and Shielbert, the thieves that stole Casey's Pokémon a year ago. They agreed to rendezvous around Spikemuth, but while Magnolia and the others waited for Sonia to arrive, the trailer house was Sordward's Golisopod and Shielbert's Bronzong. The brothers mistakenly believed Sonia managed to deliver a camera containing the data she found, only for Piers to arrive with it in his possession. Piers gave the camera up but secretly removed its memory card, tricking the brothers into leaving empty handed.

In PASS19, Magnolia was seen relaxing with Casey in the Hero's Bath. She soon met up with Henry in 8 with Melony, Marvin, and Sonia. They then headed for Bob's Your Uncle to continue Sonia's investigation. Once Henry obtained his 6th Gym Badge, they made for Spikemuth, learning the truth behind the disappearance of Casey's Pokémon in the process. They then encountered Sordward and Shielbert's Pokémon, where the roof of the Magnolia was damaged in the process.
In PASS25, after being informed by Leon and Sonia that Rose, Sordward, and Shielbert were working together, Henry's group and the Gym Leaders gathered at Rose Tower to find out if Rose intended on bringing harm to Galar. Rose was actually in Hammerlocke, where he revealed his plan to restart the Darkest Day and ensure the safety of Galar's future. Power Spot lights began appearing all over the region, causing Pokémon to start Dynamaxing at random. After driving Henry's group and some Gym Leaders at Hammerlocke, Magnolia and the remaining Gym Leaders went to help the towns being ravaged by the rampaging Dynamax Pokémon.

In PASS23, they met up with Piers and entered Spikemuth, having another battle with the royal brothers. In PASS25, the group, now joined by Piers, Marnie, and Hop, headed to Wyndon to confront Chairman Rose. They however found him to be missing at the Rose Tower, and also learned that multiple Pokémon were Dynamaxing. After founding out that Rose is in Hammerlocke's Energy Plant, Magnolia drove the Gym challengers, alongside multiple Gym Leaders to Hammerlocke to truly confront Rose. Along the way, they learned that the Dynamaxed Pokémon were becoming too much for the Trainers to handle and required the help of the Gym Leaders. Therefore, once the group made it to Hammerlocke, Magnolia decided to drop the Gym challengers off with some of the Gym Leaders while taking the remaining ones back to their respective towns.
