However, if clones keep the same typings as their originals, this should not harm either of the two. This may be due with the anime not having the same rules as the games (i.e. Pikachu electrocuting Rhydon by aiming at his horn), the clones not having types at all or Team Rocket overseeing this and using advanced technology for this situation.
