I'm not so sure that there are actually that many (if any at all) flags on activating these battles. I have an imported copy of Black 2 and caught Kyurem and Zekrom, but I only activated the Memory Link without actually capturing any of N's Pokémon before I went back to N's Castle, and lo and behold, he was there with his Autumn team.
